• A trainer on the S.S. Anne, who uses a Meowth/Growlithe fusion in battle, recites the opening line of the theme song to CatDog when encountered.
• The "Haunted Girl" trainer class in Pokémon Tower consists of possessed girls who are references to horror films; they're named Regan, Carol-Anne, and Jennifer.
• When exploring Rock Tunnel, the player can encounter a ladder that leads up to a small clearing with a cave entrance. Within this cave, standing between two firepits illuminating the space is an old man. If interacted with, the man says "It's dangerous to go alone! Take this." before giving the player a Honedge.
• The music that plays when the DNA Splicers are introduced is the Stage 1 theme from Gimmick! (1992), "Happy Birthday".
• Union Cave contains Blackbelt Peter, who introduces himself as a "friendly neighborhood superhero". He uses a Stantler/Hitmonlee fusion named Stanlee and an Ariados/Machoke fusion that bears a resemblance to Spider-Man.
• A cooltrainer named Jasper declares that fusion is "a cheap trick to make weak Pokémon stronger!" and uses only unfused 'mons.
• Lass Kay in the Celadon City Gym uses a Weepinduo and tells it to "Be strong, my Pokémon. Be strong for mother.", referencing this memetic drawing of an earlier generator's Weepinbell/Doduo fusion from Tumblr.
• There's a trainer in the Pokémon Mansion named Frisk, with a Charmander/Abra fusion (Chara) and a Gastly/Cloyster fusion (Gaster).
  • His pre-battle line is even "This next experiment seems very, very interesting".
  • And if you talk to him after beating him, he says "Watching you battle like this... It fills me with determination."
• A crush girl on route 23 challenges you with the declaration "If you don't eat your meat, you can't have any pudding!" If you talk to her again after defeating her, she'll ask you how you can have any pudding if you don't eat your meat.
• Just south of Violet City, a Cooltrainer Harrison can be found, who starts his battle by declaring "I prefer a straight fight to all this sneaking around!" When beaten, he continues the gag by telling you "You did great, kid, but don't get cocky."
