- A Trailblazer (either 2B or Yuji Itadori) wakes up with the help of gamer and cyberhacker Blanc and Schwarz in the Herta Space Station, founded by puppeteer Haru. Hayate Ayasaki is the head of security and Alice Nakiri is the lead researcher. They later meet two members of the crew, Kokoro the girl who used to be trapped in six-phased ice, and Goro Amamiya the young man who distances from his past. Both are traveling on the Astral Express, a large cosmic train that travels the universe along the eponymous "Star Rail". After eliminating the remaining threats, the Trailblazer meets Lisa, the Astral Express's engineer, and Shotaro Hidari, an interdimensional traveler from the Honkai Impact 3rd universe. In an attempt to discover their origins and eliminate the threats of the remaining Stellarons, 2b/Yuji departs with the Astral Express crew.
- Their first destination is Jarilo-VI, a planet that has been mostly ravaged by the Eternal Freeze, an uninhabitable winter due to the power of a Stellaron. As the crew nears, the Astral Express is revealed to be unable to leave until the Stellaron is handled. On the way to Belobog, they encountered the merchant Noriaki Kakyoin buried in the snow. They are declared fugitives by Supreme Guardian Makoto's mother due to her paranoia, and escape underground with the help of Juvia Lockser where they learn of the peacekeeping Wildfire which was led by Rudeus Greyrat, a doctor trying to make up for her Mad Scientist brother's mistakes and their ongoing conflict with Dante Reyes, the leader of the robots, who has repeatedly rejected peace talks, though relented with the help of Filo, a girl whom Dante Reyes formed a bond with. After settling their differences, the crew returns to the surface with the help of rock 'n' roll loving Parfait Cookie to face Makoto's mom who is her former friend in the past, and later merges herself with the Stellaron (before that, they had to deal with Parfait Cookie's younger brother Miyuki Shirogane who is the head of Silvermane Guards). The crew defeats her, and her foster daughter Bronnie takes her place as the new Supreme Guardian while announcing plans to bridge the two areas while she was guided by Juvia. Throughout their visits to Jarilo-VI, 2B/Yuji and friends can also meet Nico Yazawa the leader of the Moles, Intelligence Officer of the Silvermane Guards Hinami Fueguchi, Shania, who is the younger sister of Parfait Cookie and Miyuki, and Underworld martial artist Asta.
- Following the conclusion of the Jarilo-VI storyline, the crew receives a signal from Schwarz, who wants the crew to settle a Stellaron incident on the Xianzhou Luofu. As they arrive, they saved the Foxian Amicassador of the Sky-Faring Commission Aoba Suzukaze from the mara-struck, whom in turn escorted the crew to Starskiff Haven for permission to solve the Stellaron crisis. Upon arriving, the Helm Master of the Sky-Faring Commission, Shiho Nishizumi, does not permit the Astral Express crew to assist in Stellaron affairs but instead the Cloud Knight general Jotaro Kujo tasks them to weed out Schwarz and her Stellaron Hunter cohort Aikuro Mikisugi, as their presence on the ship is deemed a threat. Upon the crew finding Schwarz, she revealed that her job was finished the moment 2B/Yuji arrived on the Xianzhou Luofu, an action foreseen by her boss, Elio. Schwarz would then be apprehended and taken into captivity by Master Diviner Kokkoro for interrogation. Kokkoro would direct the crew to a messenger so that they can be present for Schwarz's interrogation, but the crew ended up subduing some mara-struck soldiers with the help of the Vidyadhara "Healer Lady" Blair. The crew would finally meet up with the messenger, Maril Cavendish, a diviner who is prone to slacking off. Goro would journey into the Xianzhou Luofu on his own to catch up with his friends upon realizing they're in danger with Aikuro on board. Along the way, he meets rookie Cloud Knight Himiko Toga and Gaara, a foreign trader carrying a huge coffin. After parting ways with the two, Goro would cross blades with Aikuro, but would reluctantly join forces to fight off Jotaro's retainer, Yoko Littner, who arrived to arrest them, only for all of them to stop fighting when Jotaro arrived, and requested Goro to aid the Astral Express friends. Prior to these events, while Yoko was hunting down Aikuro, he would come across Rebecca Reed, Jotaro's former master who was thought to have been slain after being mara-struck. Throughout their visits to the Xianzhou Luofu, 2B/Yuji and friends can also meet Toko Kirigaya the outworlder streetperformer, Ten-Lords Commission Judge-in-training Platelet, who has Moss Man as her talking tail, Ten-Lords Commission judge Kylie, who is tasked with interrogation, and Junko Konno, fellow judge and sister of Kylie who returned from the dead in an artificial body.
- After resolving the conflict on the Xianzhou Luofu, the crew heads off to Penacony next, where they would meet Galaxy Ranger Mordred, Memokeeper Nia Honjo, Masked Fools member Kanao Tsuyuri, Reverie Hotel bellboy Fuji Kiseki, area guide LLENN, security officer Stephen Strange, executive of the IPC Strategic Investment Department Cyril, popular singer Uta, Family representative and Uta's brother Jinshi, the Stelleron Hunter decked in a suit of armor, Aran Ojiro (whose true identity is LLENN), and cyborg cowboy Diavolo.
- At the same time, the Annihilation Gang will also be paying a visit to Penacony. Their leader is Basilisk, who bears the title of "Duke Inferno", and is followed by his "children": "The Tuner" Rashid, "The Shacklebound" Boruto Uzumaki, "The Dahlia" Nanana Wanibe, and "The Scribe" Sakura Chiyono O. However, Basilisk is allegedly said to have been killed by Mordred, putting a wrench in the Gang's plans.
- 2B/Yuji can also meet Eli Ayase, another one of the IPC's Senior Manager of the Strategic Investment Department, Minato Sahashi, a knight of the Knights of Beauty, 81st member of the Genius Society Ais Wallenstein, and Intelligentsia Guild member Enkidu.

Prior to these events, while Dehya was hunting down Frieza, he would come across Marin Kitagawa, Gabimaru's former master who was thought to have been slain after being mara-struck. Throughout their visits to the Xianzhou Luofu, Sonya/Gwi-Nam and friends can also meet Kaori Kanzaki the outworlder streetperformer, Ten-Lords Commission Judge-in-training Draculaura, who has Fuya Kawahara as her talking tail, Ten-Lords Commission judge Lei Kugo, who is tasked with interrogation, and Kumiko Albertson, fellow judge and sister of Lei who returned from the dead in an artificial body.
