I'd say Meteos in addition to what I've already said, but that's less a rare game and more an obscure one. If it were rare I wouldn't of been able to buy it for $2.50 at an Exchange.

Well, I guess the #1 rarest item in my collection is the Saturn version of Radiant Silvergun. Not sealed, of course, but I do own it. I also own Guardian Heroes.
Flipping through some other rarities in my collection... the SNES version of Chrono Trigger, Gotcha Force (two copies, actually), Secret of Mana (two copies), Rez (not with the vibrator, sadly), Earth Bound, Zero Wing, the The Legend of Zelda Collectors disc for the Gamecube, Tales of Symphonia, the complete .hack//IMOQ quadrilogy, all three Final Fantasy Legend games, Final Fantasy Adventure, the Playstation versions of the Lunar games, the PS 1 version of Castlevania: Symphony of the Night (Greatest Hits version), the PS 1 version of Final Fantasy Tactics (original!), Mushihime-sama and its sequel, EspGaLuda II, the original cartridge versions of the first three Mega Man (Classic) games (and the fifth, but that's less impressive), Baseball Stars, the first-run version of Super Mario Bros. 3 (back when it was Kuribo's Shoe and Jugem's Cloud)...
Plus, there's the stuff that I like and am glad to own, but I'm not sure of its rarity. That includes all three Phoenix Wright DS games, the original Metroid, two copies of the NES version of Final Fantasy, a Japanese version of the PS 1 rerelease of Final Fantasy IV - identical to the Final Fantasy Chronicles release, Final Fantasy Collection, Final Fantasy Chronicles, Death Smiles, Mother 1+2, Mother 3, TwinBee (Classics rerelease for GBA), and Xenogears
I also used to own Battletoads and the PS 1 version of Valkyrie Profile, but I lost them in a move. I'm still bitter about that (though at least I have the PSP version of the latter to salve the wound somewhat).
EDIT: Oh, wait, can't forget owning a Sega Master System and some of its games. Not that folks are all that impressed with the actual content of the first two Alex Kidd games, Psycho Fox, or Wonder Boy III: The Dragon's Trap (well, maybe the last one is impressive), but as I know few people who have a Master System, I guess that counts as rare.
Also, for accessories, I have a Power Base Converter, a Super Game Boy, a Game Boy Player that actually matches my purple Gamecube, a Super Scope, and the DDR pad for the Gamecube (yes, with DanceDanceRevolution Mario Mix).
EDIT 2: I've been notified that a few more of my collection probably qualifies. The PS 2 version of Marvel vs. Capcom 2, Super Puzzle Title II Turbo, the black label versions of Final Fantasy X and Kingdom Hearts; Kingdom Hearts Chain Of Memories; the SNES Shadowrun; the Genesis Zombies Ate My Neighbors; the Master System Michael Jackson's Moonwalker; the E3 The Legend of Zelda: Twilight Princess demo card; Radiant Historia (with soundtrack); the DS version of Mega Man Battle Network 5; Luminous Arc (in which I'm referenced - seriously, if you have it, look for a mook named "Healey" that'll periodically pop up); the first Mega Man Battle Network; the Gamecube versions of Ikaruga, Skies of Arcadia, and The Legend of Zelda: Twilight Princess; the Really Naughty Edition of Record of Agarest War; Raiden Fighters Aces; and Super Mario RPG.

I don't know what the rarest game I have is, so I'll go by console:
- Nintendo 64:
- Conker's Bad Fur Day: I've only ever really seen 2 copies of the game (one in a Hollywood Video when the N64 was still relevant and the one I found in a pawn shop about 10 years later).
- 1st Edition Majora's Mask
- Pokemon Snap
- Gamecube:
- Zelda Collector's Edition
- Ocarina of Time Master Quest: I actually had 3 copies of this. I got one for pre-ordering Wind Waker and I got another one around that same time, but I don't remember how. I gave the extra one to a friend and my copy got scratched. Years later I bought a copy from Gamestop.
- Wii:
- Tales Of Symphonia: Dawn of the New World: I don't know if it's actually rare, but I didn't see a copy until almost a year after it was released.
- GBC:
- Both Zelda Oracle games: Though, Ages doesn't work anymore (which sucks because I liked that one better).
- Link's Awakening DX: I lost my original copy and, years later, found a copy in a used electronics store. I assume this is rare because the 2nd copy cost more than it did when it was new.
- GBA:
- Zelda Minish Cap: The problem with GBA games (and really any old games prior to digital downloads being a thing) was that if you didn't get them new you may've never seen a copy again (or it'd be buried under about 10 thousand copies of old sports games).
- PS 2:
- Black: Didn't think this was a rare game. It just wasn't very popular.

I've noticed an awful lot of us have The Legend of Zelda: Collector's Edition (which has my favorite remix of the main Zelda theme).
My younger brother actually has 6 of the 10 Mega Man Battle Network games, if you don't count Double Team, Transmission, the Wonderswan one, and Operation Shooting Star. He has 1, 2, 3 Blue, 4 Blue Moon, 5 Team Protoman, and 6 Cybeast Gregar.

🏳️⚧️she/her | Vio Rhyse AlberiaI guess it depends heavily on when you came of age as a gamer, and also how much people paid attention to promotions. I remember when you could get the Zelda Collector's Disc simply for a one-year subscription to Nintendo Power - and I thought the free copy of Dragon Warrior with a subscription was a good deal. For that matter, I knew someone who figured he could make a $30 profit by subscribing to the magazine and turning around to sell the game on eBay. So while some people were desperate to get it, others found it easy.
There's also a question of how often copies go on sale. I found out that most of the GBA Pokemon games get hit with this - particularly Pokemon Emerald. Sure, each one of them sold several million copies. But the sheer number of Pokemon ans that refuse to sell back the carts leads to an interesting price curve - there's a brief drop in the used prices shortly after a given game come out, fans who want an extra copy for whatever reason (I admit, I got Emerald to abuse dual-slot features in Diamond) pick up copies then, and the price escalates as the demand remains constant but fewer copies of the older games are out there.
This is why I'm hesitant to list my Pokemon collection (Blue, Red, Pinball, Silver, Ruby, Pinball: Ruby & Sapphire, Emerald, Fire Red, XD: Gale of Darkness, Diamond, Pearl in Japanese, Platinum, Soul Silver, Black, Black 2, and Y) - all of them are multi-million sellers, even if they sell well because there aren't many copies actually put on sale.
I also think the box rarity issue (for more modern games that get rereleased in Geatest Hits collections) is a bit silly. Supposedly, my copy of Super Smash Bros Melee is worth $20-$40 more (depending on where you go) because it was a pre-Greatest Hits version. Worthy of an eyeroll, if you ask me.
There are some other games that I think might qualify, but I'd have to dig through rarity charts to see how many would. I do know from a quick buzz that while my NES collection mostly falls under "uncommon," I've played an astounding number that are considered rare - also explains why I've never been able to locate a copy of Metal Storm as an adult.
EDIT: Just did a buzz of an NES game rarity chart. Most of my collection hovers around the uncommon rank. Interestingly, my rarest (not necessarily most valuable) NES game is Street Cop (my lone Power Pad game - not that I have a Power Pad), followed by Palamedes (which I got a few months ago), Mega Man 5, Cobra Triangle, SCAT, and Zoda's Revenge: Startropics 2.

The only rare game my sister and I own (we share most of them) is Karaoke Revolution: American Idol Encore. Too bad we opened the damn thing, it can be worth up to $120 new.
