The main villain of Season 2 and warlord of the reptilian Rajita race. He unleashes an alien invasion on Earth and for him to find both the Silver Crystal (which he killed Sailor Moon as a result) and the Moon Heart Crystal. An ambitious and cruel warlord, his ultimate goal is to find the Romulus Source which will gain unlimited power and control of the universe. However, his plans fail due to Yami Houou's arrival that eventually kills him.
- 0% Approval Rating: There are Rajita who hated his guts and attempted a mutiny against him, only it fails and they were killed as a result.
- Arch-Enemy: To Sailor Moon and Sailor Mars.
- Bad Boss: Has this common trait of punishing his minions for failing him.
- Badass Boast: He loves to boast about himself.
- Big Bad: Of Invasion of the Rajita. He also plays this part in Chapter 20 (The Wolf and the Moon Goddess) of Gaiden.
- Dirty Coward: Becomes one after being subdued by Yami Houou.
- The Dreaded: Most of the Rajita feared his status and sheer power. Even the heroes are uneasy when facing him.Your valor is nothing more than a farce to hide your fear of me. Even as powerful as you've each become, you still do not have what it takes to end my existence! (Invasion of the Rajita Ch. 25)
- Evil Is Petty / For the Evulz: Loves to deliver this. One example is in Ch. 24 of Invasion of the Rajita, Ghidorah demonstrates the heroes on the screen by blowing up a planet.Yusuke: HOLY SHIT!Venus: Did he just...? That planet... is gone.Tuxedo Kamen: They never even had a chance! You deliberately destroyed a civilized world for no reason?!Ghidorah: It's what I call cosmic cleaning. They paid for their lives. - Evil Overlord: He is the evil warlord of the Rajita.
- Expy: Of Darkseid with elements of The Shredder (Generally Ch'rell the Utrom Shredder) and Shao Kahn. His name taken from the kaiju from Godzilla: Final Wars.
- Faux Affably Evil: Has this charm, but remains a destructive warlord.
- Galactic Conqueror: Conquers many galaxies.
- Godhood Seeker: Seeks to gain unlimited power by collecting certain items to rule the universe.
- Hero Killer: Murders Sailor Moon big time for the start of his invasion, also kills Kuwabara and Cammy Hino near the end.
- Hope Crusher: Tries to do this to his oppositions.Children. Nothing but foolish children. I'm sorry to disappoint you, but your hopes will be shattered. (Invasion of the Rajita Ch. 24)
- Invincible Villain: At the time of Season 2 in its climax, the heroes are having a hard time defeating Ghidorah. It took the arrival of Yami Houou to easily kill him.
- Karmic Death: He has it coming.Yami Houou: Remember how Mars vowed she would be taking your head? Well, guess what? Irony is a bitch, isn't it, your highness?
- Kick the Dog: Loves doing these.
- After killing Sailor Moon, he taunts the Senshi for their failures.
- Showing off his power by destroying a planet on the screen to the heroes.
- Killed both Kuwabara and Cammy. However for the latter, this is his undoing.
- Knight of Cerebus: Unlike Pharaohmon, he is the real deal by being one of the most evil villains in the fanfic series. His existence is what inspires the more complex plots that follow in this crossover franchise.
- Large Ham: Raises his voice during the likes of his battle against the heroes.
- Large and in Charge: He's as tall as both Darkseid and Ch'rell.
- Narcissist: Has this trait, demonstrate in Ch. 25 of Invasion of Rajita.Ghidorah: Were you trying to get my attention? Or, perhaps you were trying to amuse me? Your lightning cannot even manage to inflict damage to my beautiful skin.Jupiter: You're full of it.
- Nice Job Fixing It, Villain: He pretty much failed to prevent the Black Phoenix's awakening from happening. Because after he killed Cammy, Sailor Mars is enraged.
- Omnicidal Maniac: Willing to destroy everything and rebuild for his image.
- One-Winged Angel: It look like a giant Kaijuu.
- Notzilla: This is what the appearance of his Kaijuu form describes.
- Physical God: He is what represents godhood in both physical and mental strength, to which nothing can oppose him.
- "The Reason You Suck" Speech: Loves to deliver this.Hahaha! Fate told me this day would come, and Fate told me I would lose. But you know what I say to Fate? FUCK YOU! (Invasion of the Rajita Ch. 11)
- Tin Tyrant: Models after Ch'rell himself up to his helmet.
- Villainous Breakdown: Has one once the Yami Houou tears him to pieces and burns him. Before his death, Ghidorah reduces in begging for mercy.
