yes between Sonic Team, Sonic Retro, Chris Whitehead who programmed Sonic CD 2011 Remake, and Yuji Naka and Naoto Ōshima Sonic 4 takes place AFTER Sonic 3 but before Adventure. There are also the advanced games but no one is sure WHEN they happen yet. Rush & Adventure happen BEFORE Colors according to Oshima.
Also in-game evidence points to the events..OBVIOUSLY Sonic 1 happens first and Generations currently the last. The master system games were sub-plots of the main games so the time line would look like this based on all resources I compiled.
Sonic 1 (Genesis) -> Sonic 1 (Master System) -> Sonic 2(Genesis)-> Sonic 2 (Master System)
We know the above due to the plot lines in the Japanese manuals stating that Sonic 1 Master System (later Game Gear system versions) reference the main games respectfully. The next part is a little more guess work based on Sonic Retro information.
Sonic Chaos -> Sonic CD -> Sonic 3 & Knuckles -> Sonic Triple Trouble -> Knuckles Chaotix -> Sonic 4
Chaos clearly takes place on the heels of Sonic 2 (Master System) and as it's story is on West Island (where Sonic 2 Gen & MS take place) it makes sense that it clearly takes place afterwards.
Sonic CD takes place afterwards and must take place during the Tails' Adventure game which leads to shortly thereafter Tails and Sonic regroup after Egg Man's new base is seen heading towards the Angel Island area which starts Sonic 3 & Knuckles occurs after . Shortly after this Fang (Knack in US) fights Sonic and steals the Emeralds. Knuckles is there too and he is kind of useless at times but afterwards he has his own thing in Knuckles Chaotix which sort of takes place during Episode 1 of Sonic 4 and as per Sonic Team, Sonic 4 takes place right after Triple Trouble.
Sonic Adventure 1 & 2 -> Heroes -> Rush & Adventure -> Colors -> Generations
As Sonic Adventure 1 doesn't reference anything at all we were not sure when it occurred, until Sonic 4 that is, which brings out the fact that Sonic 4 takes place BEFORE it but after S3&K. Now Adventure 2 and Heroes directly in game reference the previous games so we know they are in the same time frame. Rush series takes place after Heroes (again the Japanese manual clarifies that Sonic is on vacation from his latest adventure with Tails & Knuckles) when he fights Eggman and meets Blaze. Sonic Colors takes place after adventure due to an in-game reference about 'the other world' Sonic visited before and obviously Generations (which has the whole time screw going on) references all the previous games including Crisis City which was officially end of game wiped out of the time line by Future-Blaze.
... Can you provide some actual citations of this supposed official timeline that isn't just speculation?
Experience has taught me to investigate anything that glows.The in game sources themselves point to most of the above, only recently with the release of Sonic CD Remake, 4 Episodes 1 & 2, and Generations have they been put into the timeline inserted.
Check the Sega web page game descriptions or just look them up elsewhere, Sonic CD says it takes place after Sonic 2, while 4 follows 3&K, Generations also mentions it takes place after Colors.

While some help came from the speculative site http://sonic.wikia.com/wiki/Sonic_the_Hedgehog_series#Chronology they state they do not have all the facts and are mostly guessing, plus we do not agree on a few things but that is beside the point.
If you do not want us to use the Word of God entry that's fine, I will even correct and reference both these sources but I am also using in-game references and Sega's officially stated game descriptions and manuals. It really should still be in Trivia tho.
