The heroes who were introduced in the Guarding the Globe comic will be introduced earlier
Specifically, they'll take the place of the other Image characters who don't exist in this version. At the very least, expect to see Best Tiger pop up somewhere, as Kirkman is clearly fond of him.

Immortal is still alive.
When the GDA's medics come to retrieve the Guardians' corpses, they give special attention to Immortal's body and head, putting some sort of devices on the severed parts (and whatever they are, they do cause his body to have a postmortem spasm... or maybe his nerves were simulated by the device?). In the comics, Immortal had Healing Factor that could even regen vital organs if torn out.
  • The season finale seems to show him being recovered once again at the end.
  • Confirmed in season 2 now that he is fully revived and replaces Robot/Rudy as the leader of the New Guardians of the Globe

We haven't see the last of Damien Darkblood
He escaped from Hell once, maybe he can do it again. Even Cecil said that he wasn’t dead, just back in Hell, (which might be worse or arguably the same from a theological perspective) after he was excised. Furthermore, Darkblood is apparently a heavy enough hitter that Nolan thought framing him was viable and Darkblood felt the need to tell Cecil he didn’t kill the Guardians, rather than that he couldn’t. Cecil might want that kind of firepower at some point later, maybe even to take down Nolan - it’s kind of his thing in the comics - and if he can reconstruct a fragmented Banishing Ritual maybe he can do the reverse and perform a Summoning Ritual. Darkblood actively sought out and destroyed the spell to banish him, but he wouldn’t have the same incentive - quite the opposite, really - to do the same with a summoning spell.
  • Going into this, Darkblood gets to stay out of Hell when he solves cases and brings people to justice. It's entirely possible he still has some accumulated time out and may get released by whoever/whatever monitors him.
Unlike the comics, we'll be shown what Robot's phases were originally meant to accomplish

Nolan deliberately sabotaged his son's relationship with Amber. Cecil did the same.
  • It's in line with him being a Bitch in Sheep's Clothing who murdered his friends and mentors with little remorse, as well as being a Hypocrite. While Amber does rightly tell off Mark for lying to her, and that's what she's breaking up with him, there is the fact that Omni-Man's training ran late several times, including the one day that Amber asked Mark to be ready to meet her mother. Said training also involved a High-Altitude Interrogation. Given Omni-Man's attitude towards humanity in general, he doesn't want his son getting involved with a human but knew that Debbie would kick him out if he directly intervened. After all, he fell for Debbie so she would smell a rat.
  • Likewise, Cecil could have gotten practically any hero to help Atomic Eve with Dr. Seismic. He not only called Mark but also forcibly interrupted his date to yell at him for the crime of spending some time with a girl he loved. Cecil basically said that Mark couldn't switch off, the opposite of what Nolan said, and told him he's now bound to duty rather than to romance.

Damien trusted Debbie with his notebook because he knew he would get exorcised, and saw she was a good person.
  • Damien hid the notebook before Cecil revealed himself and took the demon into custody. When he interrogated Debbie, he saw that her intentions were sincere and that she's the one who knows Nolan best, relatively speaking. Damien sensed that Nolan would tell Cecil about the demon investigating the hero, and knew that someone else had to carry on his work.
    • Addendum: Damien clearly thought Cecil would be unable to excise him. But Cecil could still toss him in a hole and throw away the key, maybe with the aid of some sealing spells or whatever, so Damien might have been preparing for that instead, with the assumption that he'd get out eventually.

Nolan deliberately misspelled "Earth" to Allen the Alien so as to continue his plans without interference.
  • Allen gets embarrassed when Mark tells him this planet is "Earth," not "Uarth" but if you look at this schematics of the planet, it has continents identical to Earth in terms of shape and placement. Nolan says that he knows about Allen — because the Viltrumites decimated his planet— and doesn't peg him as a threat, just advising Mark to toss him into the moon. That's because Nolan had somehow gotten the name deliberately wrong on the Coalition records.
  • Nolan sent Mark after Allen as part of a Batman Gambit. If Nolan had gone to fight Allen the Alien, the latter could have potentially recognized him as a Viltrumite due to his fighting abilities and powers. Plus, Allen was the Sole Survivor of the Viltrumites attacking his people so It's Personal. With Mark being inexperienced and not knowing the rules of the Coalition planet invasion test, it would make more sense that Allen made a mistake and not that he was misled.
  • Allen then puts two and two together when he reports this to the Coalition of Planets, and they find that no Uarth exists. This is why he flies back in a hurry to warn Mark and Cecil about a Viltrumite Mole. Though he's a few weeks and twenty years too late, he vows to make sure that Earth doesn't go the way his planet did.
  • Likely jossed, when Allen comes back he specifically states that Earth is off limits because a Viltrumite claimed it, which would imply the Coalition of Planets is avoiding direct confrontation with the Viltrumites at this time despite being opposed to each other. So its less likely Nolan sabotaged any attempts and more likely the Coalition wrote Earth off as a lost cause the moment Nolan arrived.

Jeffrey Dean Morgan will play Conquest or Thragg.
Why the hell not.
  • Since most of the cast recently played parts in the other Robert Kirkman series, The Walking Dead, it's more appropriate to have either Conquest or Thragg played by our favorite bat-wielding sociopath.

Rami Malek will play Thragg
Considering that Thragg was modeled after Freddie Mercury, having the actor who played him in a biopic would make sense. They might even alter his skin tone to match him and Mercury.

Darkblood gave Debbie his notebook to re-summon him from hell.
The fact that Darkblood's notebook is made of Genuine Human Hide implies it has magic properties of some kind, yet we haven't seen Debbie use it to cast magic. Furthermore, she has never shown the book to Cecil which means it might still have some hidden information.

The Flaxans will have invented a Viltrumite-killing weapon by their fourth invasion.
Their first invasion was foiled by the effects of the time stream. For their second invasion, they invented devices to resist it. Their second invasion was foiled by Robot disabling those devices. For their third invasion, they invented a way to resist the effects of the time stream that can't be disabled. Their third invasion was foiled by Omni-Man. Guess what will happen next.

Angstrom Levy will be Adapted Out.
The nature of Levy's powers in the comic effectively erased the other versions of him from the multiverse. The show might omit him for the sake of streamlining events or just doing something different, but it'd be a remarkably subtle Mythology Gag.

Thragg will be not only an Expy of General Zod but Thanos.

Dupli-Kate and The Immortal won't get together like in the comic.
Because of their age differences, Dupli-Kate seem to be a teenager like Eve and Mark while The Immortal is a adult who was around for hundreds of years thanks to his powers. So it impossible to hook them up.
  • Maybe, as an alternative, the show will have Immortal hooking up with Debbie (assuming she doesn't get back with Nolan like in the comics) who is an adult in spite of the still large age difference between the two of them.
  • Jossed. The second episode of Season 2 confirms that Dupli-Kate and the Immortal are in a relationship.

Intro theories
The intro will eventually evolve into a black background with the text being completely red, perhaps being as a possible reference to Superboy. They still have more blue to cover in blood, after all, and in some areas, the blue is turns into black.
  • Partly confirmed. The second season’s intro is now the aforementioned black background and red text. But of splattering blood, the title card gets an additional crack each episode, revealing the blue background hidden behind it.

The storyline surrounding Anissa will be altered
Credit for portraying it as a serious and traumatic act, but the comics played her surprisingly sympathetically for a rapist afterwards.
  • Maybe Anissa and Mark instead share a maybe particularly violent but still consensual one-night stand that the latter ends up regretting and of course will be where Mark is conceived. That gives her a (maybe small) case of Adaptational Heroism and making her Heel–Face Turn more palatable.
    • The storyline is a massive and notable subversion of Double Standard Rape: Female on Male, it shouldn't be cut. Maybe Anissa would remain villainous longer, at least up until a Villain's Dying Grace, or even remains a villain to her death. Not to say that all rapists are necessarily all irredeemable monsters, but it's a matter of her showing little understanding and remorse and never exactly getting punished for it.

The Darkwing we're introduced to wasn't the original
  • He's the younger successor. With the Setting Update it allowed the original to retire and mentor his ward into the role, ala Terry McGinnis but most of the public, and some heroes, never knew they were two people because they were so aloof.
    • One of the Para-Medics that handles the Guardians bodies comments that he worshipped him as a kid, and since we don't get any indicator of hero's age, plus considering who he's based on, Darkwing being a legacy character, wouldn't be any more unprecedented then him being pretty spry for a man of his years.
    • Speaking of, it raises the possibility of the original coming back in a The Dark Knight Returns scenario, whose likewise more violent and less merciful then his initial outing, except Played for Horror and drama rather than celebrated like in Frank Miller's writings, allowing the show to not only keep that detail from the Invincible comic but also continue its Reconstruction by handling the trend of heroes becoming Darker and Edgier in a critical and interesting light.
    • He'll also be voiced by Jim Cummings. Not just for the Casting Gag of him playing another character called Darkwing, but because he's that damn good of a voice actor.
    • He could also be voiced by Chris Diamantopoulos, who fits all of those criteria in addition to already being part of the show's cast.
      • Jossed. The former Night Boy makes his debut in Season 2.

Debbie won't reconcile with Nolan unlike Comic Debbie
  • Debbie has Adaptational Intelligence compared to her comic counterpart, which is why she found out in a matter of days that her husband was a mass murderer. She also gave him several chances to come clean, even expressing concern that someone might be using her and Mark to blackmail Nolan. Despite this, Nolan refuses to tell the truth. He then likens her to a pet while Cecil's cameras are streaming his and Mark's fight, and nearly beats their son to death while using his body to cause worldwide disasters. Debbie is unlikely to run back into his arms because a simple apology or Can't Live with Them, Can't Live Without Them will not suffice.
    • That said, she did state in episode 8 that she misses him despite what he had done and a part of her wants him to come back. That already sets the stage for their relationship to be reignited once Nolan comes back in her and Mark's life and furthering his possible redemption arc. Of course, that doesn't mean she'll reconcile with him as fast as her comic counterpart, just that Nolan may have to do a lot more work in gaining back her trust and showing her that he truly loves her and their son.
    • Another possibility; she will still mostly forgive him, but they won't get back together until the post-Reboot timeskip.

An episode in season 2 will have Amber take accountability for her actions in season 1
Probably with her acknowledging how much of a dick move it was to break up with Mark and not telling him she knows he's Invincible which would either end with them breaking up for real but on good terms and remaining Amicable Exes or she and Mark will stay together with the intent of trying to make it work.

Firebreather and Tech Jacket will appear in the second (or later) season(s).
Especially the latter, who helped Invicible and Allen in the conflict against the Viltrumites. Jesse Head (who voiced Firebreather in the 2010 CGI film) will reprise his role.

The Martian that escaped with the astronauts is Shapesmith.
  • Confirmed.

A Spider-Man voice actor will appear in the series
Since Nolan is played by J. K. Simmons [*cough*] Jameson [*cough*], this should trigger an Actor Allusion or something.
  • Josh Keaton has been confirmed to have a role in Season 2.

Taking off the above, the Invicible/Spider-Man crossover will be adapted in season 2.
Keaton, as noted above, is confirmed for Season 2 in an undisclosed role. It's also worth noting Keaton expressed interest in reprising the role of Spider-Man in a crossover with Invincible on Twitter a while before he was actually cast.

Now, it might seem tricky given rights issues, but bear in mind Sony has partnered with Amazon for Spider-Man content already and it doesn't seem too impossible that they worked something out to adapt this storyline.

It's also possible that said crossover will be a Broad Strokes adaptation with Keaton playing an Expy or Lawyer-Friendly Cameo version of Spidey rather than the real deal.

The show will explicitly address its a different universe from the comics
Since alternate universe shenanigans were a semi regular occurrence in the comic thanks to Angstrom, it's possible for comics Angstrom will show up during his time between appearances in the comics. This would also allow them to alter the Invincible war event to avoid its crossover nature, perhaps it will simply be one stop on Levy's multiversal journey during his time preparing to take on his Invincible, or perhaps the big bad of the arc will be an alternate Invincible himself with Angstrom merely captured as his tool.

Allen the Alien is dyslexic.
He mistook Earth for Urath. He also (telepathically) translates his name as Allen, when everyone from Earth who sees him thinks 'Alien'. Which doesn't look so different from 'Allen' when written down. So, maybe he just struggles with the written word?

All the major Viltrumite characters will have cameos or make an appearance in season 2
In the season finale of season 1, Omni-Man's explanation of the Viltrumite history gives a cameo appearance to Conquest, Thula, and General Kregg. In season 2, all the major pure-blooded Viltrumite characters may actually receive an appearance. Examples include Thragg, Anissa, and Lucan.
  • Lucan and Anissa show up in Season 2, with Conquest at least implied for Season 3.

Most sidekicks prefer assistant
Night Boy wasn’t talking about the voices in his head when he said “we find it demeaning.” He’s just talked to other sidekicks, and they share the same view. Explaining as much has become rote.

The two dudes from the future will be made to sound like Bill & Ted.
Just seems obvious.

William and/or Amber will be killed off.
They both just floated out of the series in the comics and really have no purpose to later stories at all. Incorporating them would be a headache and a half, so unless they get empowered, it would probably make them a burden on the plot. It's a more impactful use of them to kill them as a consequence of something Mark does (Invincible War, Dinosaurus, etc) than just have them float away.

The actual Seance Dog may appear in another universe as a cameo.
Since Seance Dog is based on Doctor Strange he probably knows about the multiverse and its various dimensions. There's a chance that we will encounter him and possibly other variants of him in the universes where he exists.
