In his 79th video, with guest star Sonik, while expressing his flattery at his fanboys (remember, this was his firstLet's Play), he name-drops two other more experienced Let's Players like DeceasedCrab and ProtonJon. Can be considered Hilarious in Hindsight in regards to the latter.
The first one was made in Part 5 of the Prologue after Bowser tells Peach that he can grant wishes.
The second was made in Part 2 of Chapter 2 after running away from a couple of Clefts. After that, he mentioned how the show isn't as good as their early episodes.
In episode 2, after Goombella kisses Mario for saving her from the X-Nauts, Chugga screams, "BESTIALITY! THIS IS NOTSONIC NEXT-GEN! Actually, Goombella's face does kinda resemble Elise-never mind."
Some of his Pokémon from this and other games (see below) are references to different things. For example, his Venusaur is named 'Bulbapedia', and his Persian is called 'Meow Mix.'
In the beginning of the game, when Peach tries to object in the Kangaroo Court Mario is in, Chugga also shouts "Objection!". At that point, the Ace Attorney "Objection!" sprite shows up.
In the first episode, while going over Star Chips, he almost mentioned fighting Pegasus upon getting enough.
When Luigi is killed from lack of gravity, he flips around while that is happening and Chugga mentions Luigi undergoes death by breakdancing in one episode.
Whenever Chugga needs to scatter the comets to unlock new mission, he calls the Luma who does this the Ned Flanders of the game, because that Luma says "Snack-a-diddly-doo!"
During Gold Leaf Galaxy's Purple Coin mission, he yells "D'oh, I love being purple!", referencing one of Patrick's lines from the The SpongeBob SquarePants Movie.
In the first episode, when the Red Pikmin are moving the engine to the ship, Chugga wanted them to "move it, move it", making a reference to a song from Reel 2 Real.
He messes around with the Pikmin with bomb rocks. When something goes wrong he says YOU FOOL!
When in Luigi's Mansion He encounters Toad obsessing over having dropped something in the toilet and then talking about flushing it in graphic detail, he comments that Toad sounds like NintendoCapriSun.
When the Great Fairy appears, he goes "And now, we meet TIM, HIS WIFE!"
He can also be heard quietly singing NintendoCapriSun's "Take A Dump On The Toilet" after a cut.
After accidentally brandishing an empty bottle, he says he's "reminded of a certain NCS quote.''
He points out the similarities between Great Bay Temple and Rapture.
Opening Episode 47 with a bit of a parody of how NCS would be so used to saying "Welcome back to The Legend of Zelda:..." that he would open OTHER LP's with "The Legend of Zelda"
"Welcome back to more Super Mario Legend of Zelda: Majora's Mask!"
When rolling in Goron form, he sings the intro from Rawhide ("Rolling, rolling, rolling...")
When he first gets the Elegy of Emptiness, he yells, "Don't drown!"
In episode 3, when he finally finds a Slakoth after looking for over half an hour, he shouts, "FOR THE LOVE OF PRINCESS ELISE'S NONEXISTENT PANTYHOSE!"
When confronted with a hiker named Marc in Rustburo Gym, he says "Oh hai Mark!"
After defeating Victor of the Winstrate family, he tries mimicking Uncle's "AIYA!" and outright mentions the show's title.
After showing the Scanner to the scientist on the Abandoned Ship, Chugga says as the scientist, "Oh! That's a Scanner! We're gonna make your head explode!"
His first opponent in the Pre-Gym in episode 3 is named Botan. He then references the character Botan from YuYu Hakusho.
In episode 11, when showing where he can and cannot go in Pyrite Cave, he says "We try to go to the left, and there's some real cool boxes that I'd like to break and take the goodies inside, but unfortunately, I'm not Gordon Freeman."
He often makes Fire Emblem: Awakening references to certain parts of the game. Examples include joking about the Lucina Drones changing you into a Lord, referring to Miriall as a mage before saying he's kidding, and one time calls Don Argentis Donny and talks about his aptitude.
In Episode 37, he nicknames his Tropius, "Sweet Ride," which is another reference to Marilland's old Pokemon Diamond walkthrough.
When talking about Eggs, he says "You will give me an egg!" on more than one occasion, referencing both Wesker from Resident Evil 5 and the catchphrase of a certain buddy of his.
Right before heading in to the boss of the Old Clockworks, when Professor E. Gadd says "It's high noon", there's a Freeze-Frame Bonus of text remarking how a friend of Chugga's insisted he make an Overwatch reference. Which Chugga doesn't play, so in this case, the Shout-Out is him basically pointing out the lack of a Shout-Out.
The description for Episode 5 (when Chuggaa was talking about Splat Charger) was just one sentence: "Sniper's a good job, mate!" Takes it a bit further in a later episode, when he says "be efficient", and then follows it up with "and have a plan to kill everyone you meet".
The description for Episode 10 (which covered the Heavy Splatling) references the Heavy. Goes a lot further at the end of Episode 9, in which he says that in the next episode he would "touch Sasha".
The Inkling Boy amiibo featured in Chapter 10 was given the nickname "Purplflurp"
Upon meeting a hiker named Jeremiah and seeing his first Pokemon, he sings " JEREMIAH WAS A BOLDORE!" in reference to Three Dog Night's song Joy To The World.
In a similar vein to Episode 9, episode 34 is called “Skyla Lander”.
Chugga takes down the cultists of Happy Happyism, who seem to have a special affinity the color blue, in Episode 10. Fittingly, the episode is titled "What's the Use of Feeling Blue?" with "Won't it be grand to get rid of it all?" as the description.
Chugga drops a little Fire Emblem Awakening reference (specifically, he's referencing Vaike) when he goes to give the Fry Pan to Paula:
"I didn't forget, I just didn't remember right away."
Episode 28, in which Chugga enters Moonside, is titled "When I Accidentally Stepped into an Alternate Dimension", a lyric from "Weird Al" Yankovic's song "Everything You Know Is Wrong".
In Episode 21, Chugga goes to Astrid for a hint... after learning what to do from someone else. He compares her to Padparascha.
During a montage of the Temple of the Ocean King in Episode 22, Emile notes that some normal Phantoms have been replaced with the red Swift Phantoms and adds that painting something redreally does make it go faster.
In Episode 25, while playing a mini game where you can quickly dig up high value rupees, Chugga winds up digging up a single green rupee. He let's out a short, stifled, yet appropriate rupee scream.
In episode 40, Chugga says there's not much game left, and begs the game to give him the stonefish, and adds "Give me the pizza".
In Episode 1, one of the names he considered for Skitty was Blake, 'because, you know, half human, half cat."
Episode 4 is titled "SkarmBliss", referencing a common defensive core in competitive singles play for the main series, especially in Generations 3 and 4.
Episode 23 (which features the Sky Tower finale) is naturally called "Explorers of Sky".
In Episode 38, when he goes over the Sunny Day TM, he sings the Sesame Street theme song. Fitting, as Sesame Street is canonically located in New York, which Unova is based on.
