Blake's 7 and Doctor Who, or Blake's 7 and Star Trek. Also, Hellblazer and Harry Potter, if done well, is hilarious.
Kingdom Hearts is already set up as crossover-friendly, you just have to find works with a similar tone that mix the right amounts of goofiness and seriousness. Stuff like RWBY or Pokémon could easily work well with it, with the added bonus that all the characters are Badass enough that preventing one group from being Overshadowed by Awesome would be relatively simple.

There's tons of Fire Emblem Awakening crossovers where [insert character here] is the playable Avatar, and given how Fire Emblem Fates also has a playable Avatar, it would fit.
You have the Samurai-themed Gaim leading the Japanese-themed Hoshidos against the Knight-themed Baron who leads the European-themed Nohrs.
I have a badass idea in my head for an epic crossover of Neal Stephenson and William Gibson's worlds, but I won't be starting it for some time.

Jawbreakers on sale for 99¢Resident Evil and Dead Rising. Both involve zombies and biological weaponry and Frank at one point even used a gun Leon used.
Ninja Gaiden, Dead or Alive and Devil May Cry. I'm currently reading the fanfic Dead or Alive 4: The Devil Factor and the writer does a great job weaving the two universes together.
Bayonetta and Darksiders. I know Bayonetta and DMC seems like the popular one but I feel Bayonetta and Darksiders work better. Both franchises revolve around angels and demons, both have factions maintaining a balance between dark and light and the protagonists are yin yang bombers (Bayonetta is the daughter of an Umbra Witch and Lumen Sage and the Nephilim in Darksiders are demon/angel hybrids).
Ninja Turtles and Gargoyles. Both take place in New York, have a muggle friend in April/Eliza and deal with themes of prejudice. This fanfic one shot does a very good depiction of what you expect a meeting between the two teams to be like

A Certain Magical Index and the Nasuverse. They have similar approaches to magic.
RWBY and WITCH. Both are shows about magical girl warriors in a team that has fun with acronyms. You can easily fit them into the same universe by making Remnant into a realm in the WITCH-verse.
Jackie Chan Adventures and The Mummy animated series. They both deal with all myths being true.

Qui odoratus est qui fecit.Arrowverse and Doctor Who. Doctor Who has already dealt with the idea of the multiverse before (the first Cybermen episodes of New Who, for one), so it stands to reason that it could exist on one of the earths in Arrowverse. Not to mention the idea of someone mistaking Malcolm Merlyn for Captain Jack Harkness, or vice versa, is really amusing.
I actually think that Dr Who goes well together with anything. Obvious Crossover Method of having the TARDIS land there and abracadabra, done. :-)
Parasite Eve and Resident Evil. It's been on my mind quite a lot lately (I've mentioned it in both the RE thread and the RE fan fiction thread), and I really think it works.
the NMC (Neo Mitochondria Creatures) could be seen as natural BO Ws.
Hell, the second game has ANMC (Artificial Neo Mitochonrdial Creatures) which could be played up as potential rivals to the BOW's.
We could have ops between MIST and the BSAA and all that. Even the superpowers Aya gets in her two games could been seen as not too different from some of the stuff that Manuela Hidalgo pulls off.

E.T technically is a Isekai movieDoom and Evil Dead. Funny enough, the idea originated from a different crossover I at one point had in the pipeline (Half-Life, for those curious, though the fic has since morphed into an HL only work and a whole different beast in general) as the final scene in the story, in which Ash is transported into the Doom universe and runs into Doomguy killing demons. Not that I really have any other idea of what to do with it, but it still works.

Hell, the first two games of the former and the first game of the latter take place within months of each other (RE 1 and RE 2 take place in mid and late '98 respectively, while the first PE happens in very later '97 during Christmas time, with only a few days before the New Year).
Maybe instead of joining MIST, Aya gets involved with the BSSA.
