    Suzune Amano

The magical girl killer. On the morning, a smiling, hard-working student. But on the evening, a stoic, Ax-Crazy hunter. It turns out that Madoka has a much more personal vendetta towards her.
  • Demoted to Extra: In Suzune Magica, she's the titular Villain Protagonist who is the central focus of her own story. Here, she is a minor villain. Despite ultimately catalyzing Madoka to full revenge mode once they crossed paths.
  • Kinslaying Is a Special Kind of Evil: Her killing of Madoka's cousin is a vile act, considering her being subjected to Madoka's relentless beating, clearly implying that the murder of her cousin has a personal flair to it.
  • Put on a Bus: It is unknown what happened to her after she was interrogated and imprisoned for her crimes.
  • Walking Spoiler: The fact that she is revealed to be the killer of Madoka's cousin is a major spoiler.

    Kyubey

A small, deceivingly cute creature who is the contractor of magical girls through wishes. It turns out that his motives are far more mysterious than it seems.
  • Big Bad Ensemble: Along with Chikage in All Worlds Alliance Missions - Madoka Magica, being the one who is responsible for the witches' existence and is a part of the Incubator's magical girl system; and is the main instigator of this story's conflict. Chikage, on the other hand, is there to menace the AWA with his army, as well as menacing Chizuru. It is clear, however, that both Kyubey and Chikage are on Evil Versus Evil mode and are not allies in the first place.
  • Evil Versus Evil: While it was offscreen, Chikage himself has a clear dislike for Incubators, which was what led to Kyubey's death at the end of All Worlds Alliance Missions - Madoka Magica.
  • Killed Off for Real: Doubles with Death by Adaptation. Kyubey was killed by Chikage in this fanfic, offscreen, which eventually started the collapse of the Incubator system.

    Mad King Gangrel

The wild and ruthless king of the Theocracy of Plegia, taking pleasure in hurting others for his own gain. He serves as the main antagonist of All Worlds Alliance Missions - Awakening.
  • Big Bad: Of All Worlds Alliance Missions - Awakening as the primary villain.

    Grima

A Fell Dragon and the ones worshipped by the cult known as Grimleal who was sealed in the past, after attempting to destroy the world. He serves as the Greater-Scope Villain of All Worlds Alliance Missions - Awakening duology, being indirectly causing the Plegia's and Gangrel's terror within Ylisse. He eventually becomes the Big Bad of All Worlds Alliance Missions - Awakening Part II.
  • Big Bad: Of All Worlds Alliance Missions - Awakening Part II, he's the greatest threat to not only within Ylisse, but to the entire AWA as well. His pawn Validar serves as the story's The Heavy and his dragon.

    Principal Abacus Cinch

The Principal of Crystal Prep Academy and is the mainstay archnemesis of Canterlot High. Resorts to cheating and any other underhanded methods to maintain her reputation.
  • Big Bad Ensemble: With Chikage and Midnight Sparkle in All Worlds Alliance Missions - Friendship Games. She's the one who instigates most of the conflict in her quest to start Midnight Sparkle's awakening, while Chikage disguises as Chandler Cheesecake to awaken Discord inside Funabori. However, Cinch serves as the threat to the AWA of the second half, while Midnight Sparkle is the Final Boss.
  • Hate Sink: She's a manipulative bastard who has no redeeming qualities to boot. So much that everyone is happy that she's finally arrested for the crimes she committed against others.
  • Non-Action Big Bad: Against Chikage, she doesn't prefer to be on action and does most of her dirty work to the Shadowbolts. As seen when she is a Dirty Coward to the point that she runs away after Midnight Sparkle was awakened, which was her fault.

    Silas Moron

A mad scientist, Doctor Moron has a known dangerous drive for knowledge and plans to conquer all of the multiverse for his own agenda. He was one of Nemeth's clienteles when the latter sold various heroes he enslaved for profit.
  • Arc Villain: Serving as the main villain of All Worlds Alliance Stories' Chapter 50, the Big Bad of All Worlds Alliance Missions - The Isle of Lost Light and part of the Big Bad Ensemble of All Worlds Alliance Missions - CROSSOVERDOSE.
  • Big Bad: Of All Worlds Alliance Missions - The Isle of Lost Light. After purchasing various hero slaves from Nemeth, he is bent on using them as energy sources to power his ship to fuel his villainous plans of conquering the entire multiverse. He's the one responsible for the massive minion attack within the titular island.
  • Big Bad Ensemble: One of the three main threats of All Worlds Alliance Missions - CROSSOVERDOSE with the Apostles of the New World and the mysterious figure in the Void. While the Apostles who use the mass-disappearance as a window of opportunity to kickstart an invasion and the mysterious man behind the said disappearances of countless people around the multiverse, Silas is bent on continuing his goal of conquering the multiverse by using Sana Tsukumo as a new Living Battery for his new ship that he commandeered after he ordered his robots to kill its former crew members. However, he gets out of the picture during Chapter 39, leaving both the Apostles and the mysterious culprit as the remaining villains within the ensemble.
  • Big "NO!": When Doctor Moron was thrown away from his ship by Marcus "The Kane" McGee.
    Doctor Moron: NOOOOOOOOOOOOOOOOOOOO! CURSE YOU! I WILL RETURN!
  • Contrasting Sequel Antagonist: With Nemeth:
    • Nemeth is a tall elf while Silas is a short man.
    • Nemeth is the owner of the Slave Fortress and is the one running his operations in the shadows while Silas is one of his clienteles, who purchased a few of his hero slaves to power up his ship for his goal of conquest.
    • Nemeth is a No-Nonsense Nemesis and a Non-Action Big Bad while Silas is a Large Ham villain and an action-oriented Big Bad. However, as shown in CROSSOVERDOSE's Chapter 39, Doctor Moron skirts into becoming a Non-Action Big Bad when it is revealed that he uses his army of robots to mass-murder the crew of an unnamed ship, commenting how he doesn't want to stain his hands with the blood of the people he killed.
    • Nemeth was a former high-ranking member of the Apostles before breaking away from them to pursue his goals while Silas is an independent antagonist who works on his own.
    • Nemeth's focus lies on his massive hero slavery operations across the multiverse while Silas is a Multiversal Conqueror who uses Nemeth's purchased slaves as Living Batteries to achieve his goal.
  • Disc-One Final Boss: Doctor Moron gets this treatment after he was defeated in Chapter 39.
  • For the Evulz: When he casually talks about his involvement in the murders of the crew members within the ship he commandeered to the AWA.
    Doctor Moron: I asked those poor souls politely if I can take over their ship but they refused, so I had no choice but to dispose of them all. Of course... I don't want to stain my hands with blood, so I had the robots do the killings.
  • Gadgeteer Genius: Doctor Moron has a lot of inventions in his possession, including stasis pods he uses for his prisoners to power up his ship, as well as laser as his staple weapon.
  • History Repeats: Doctor Moron gets Thrown Out the Airlock twice from his ships by both heroic misfits. First from Marcus inside the Midnight Cruiser and later from Fry inside the ship he took over.
  • Ironic Name: Zig-Zagged. Doctor Moron's name suggests the opposite, being that he's an intellectual genius. But he's in fact prone to committing stupid acts that even heroes take advantage of him.
  • It's All About Me: He has a massive ego to boot when he boast his inventions and his intellect.
  • Mad Scientist: He likes to subject his own victims to his crazy experiments, including the rest of his prisoners being turned into Living Batteries for his ship.
  • The Napoleon: He's a short man with a massive ego and also a short temper to boot, who is easily angered when he gets defeated.
  • Non-Action Big Bad: Turns out to be this in CROSSOVERDOSE when Doctor Moron instead lets his robots to murder the entire crew of an unknown ship instead of him doing the said dirty work, as he lampshades how he doesn't want his hands to be stained with blood. And when he gets his ass handed over by Fry, no less, he was easily beaten up by him with a kick to the stomach.
  • Sadistic Choice: His ultimatum to the former crew members of the ship he took over, where he murdered the rest of them after they refused to allow him to take it over.
  • Villain Decay: For the real menace Doctor Moron is, the AWA's three separate encounters with him often resulted in him getting defeated, making him less of a genuine multiversal threat and more of a joke who is increasingly desperate. In the AWA's first and third encounters with him, both in Stories and CROSSOVERDOSE, Doctor Moron not only gets defeated by a trio of misfits inside his own ship in the first encounter (by Eddy, Jean and Marcus), but the AWA's third encounter with him subjects him from a humiliating defeat, this time him getting kicked to his stomach by Philip J. Fry that leads him to being thrown away from his ship's airlock.

    The Mysterious Figure in the Void 
The mysterious hooded figure who is behind the mass-disappearances of many people across the multiverse. They serves as the Greater-Scope Villain of CROSSOVERDOSE.
  • Big Bad Ensemble: One of the three main antagonists in CROSSOVERDOSE, but unlike the Apostles of the New World and Silas Moron who use the wake of mass-disappearances for their own agenda... The mysterious culprit is behind all of it, being the person responsible for causing the bright light that resulted in many people disappearing, and it becomes the principal focus of the All Worlds Alliance to find them.
  • The Ghost: While they appears in The Stinger of All Worlds Alliance Stories' Chapter 71, the culprit's appearance only boils down to being a hooded figure. And in the preface of CROSSOVERDOSE, they're merely mentioned indirectly. They made a reappearance in Chapter 47 of CROSSOVERDOSE alongside meeting Derek Padilla.
  • Greater-Scope Villain: The entire events of CROSSOVERDOSE all directly tie back to them, making them the biggest element in the mass-disappearances of several people.
