The Elements of Harmony brought the visitors to Equestria.
Considering there was rainbow light involved in the transportation it's only fitting to consider these rainbow-creating relics a suspect. Perhaps there was a magic mishap or perhaps the visitors were brought to Equestria to learn about the magic of friendship.
  • Why bring villains?
    • They need to learn the most.
  • Possible, since Celestia did say the only power in Equestria capable of doing this is the Elements of Harmony.
Whatever is responsible is local to Equestria.
Unless the Mods were expecting a specific non My Little Pony character to join they could not have based the mystery of the RP around events in another canon's universe.
A new villain is involved.
Could be the work of an evil MLP-style troublemaker original to the RPG.
Discord is innocent.
He told his friend Fluttershy he is not responsible.
  • He ran. The guilty ones always run.
    • Or he's just being made to look guilty.
  • He could have been involved on accident.
He is available for application. Would the mods spoil the answer for this player?
  • You never know. Requires plenty of trust but you still never know.
    • The mods could just avoid telling the player even if it causes confusion later.
      • Update: he was apped by a mod. Back to square one.
Rainbow Dash's Sonic Rainbooms ripped a hole in the fabric of the universe.
It thinned out the barrier between worlds and caused characters from other worlds to cross into Equestria via rainbows.
The culprit who vandalized the statue is...

  • Photo Finish, using a pony version of viral advertising to foreshadow her next show.

Honeycomb theories.
  • She is a changeling queen. Because the theory came up on Plurk and frankly, its too hilarious not to add.
  • She is a genderswapped Bumblebee.
  • She is a homunculus who was also Star Swirl's last lover. He granted her immortality (which gave her the side effect of obsessing over bees), but unfortunately, he forgot to give it to himself due to that implied senility.
  • Honeycomb is the true villain figure of the RP. One day she will make her move and take over Equestria with the aid of her army of bees.
    • Even Zetta gets nervous around Honeycomb.
    • She is one of the mods OC.
  • She is Pale Pony in disguise. Who said the Pale Pony can't like bees?
  • She is merely one of a hivemind of Honeyclones who will eventually be subsumed by one Honeyqueen and bring about the Beepocalypse.
    • Also they're robot bees. From the future.
  • She's an AU version of a setting-native character who already died. We've already seen a Pale Pony equivalent (complete with "rock meatball" bees). May coincide with the previous two theories.
This is all Starswirl the Bearded's fault.
This weird shit didn't start until after Twilight completed his Final Spell, after all. And why else would Celestia go to his secret basement to figure out what the heck is going on?
  • Its probably worse than that. There seems to be a lot of evidence backing up that this might have happened before because of Starswirl, especially with what's been found in the basement so far. Seriously, a Famicom?
    • Forget that, how about the Weeping Angels?
  • He also made the changelings because of Unrequited Love. And also because he was...ahem...lonely.
This is all a spin off of the mods' last game.
Technically, the first pony to appear in Equestria was the same Princess Luna that was in that game, who brought a souvenir of the game with her. One of the mods is also well-known for being a Trolling Creator.
Nemo isn't really dead

Everything was organized by the Interdimensional Council of Pinkie Pies.
Because fourth-wall pranks are the best pranks there are.
Everything is the fault of Bertha, the donut witch.
Impending modplots suggest that Bertha's choice of contract was wanting to return to "the pony world", while failing to specify which pony world. Other characters being pulled along for the ride is a Witch's powers going out of control, and Star Swirl's dungeon is the Witch's barrier. Defeating the Witch will stabilize everything... though likely not fix it.
  • Pretty much Jossed, given what happened during Nightmare Night.
The "pale ponies" are Crystal Ponies Gone Horribly Wrong.
Both the vandalism of Nemo's fields and the aftermath of the Weeping Angels plot suggest ponies either extensively using or made of some sort of Calcite were involved.
The "pale pony" is an undertaker figure like the Grim Reaper.
  • Celestia's tale about the Pale Pony described her as something like a judge or guide to places resembling heaven and hell.
  • People die and explode into rainbows. When sighted during the Weeping Angels plot the pale ponies present exploded into rainbows when leaving, suggesting this is a part of their power.
  • It seems Nemo left a message in calcite at his funeral like what the Pale Pony and her allies seem to be made of and said message was accompanied by the Pale Pony symbol.
Most of the locals will eventually become completely distrustful of the outsider ponies/dragons/whatever and try to kick them out of town.
Because really, all the disasters that keep happening will negatively affect Ponyville badly eventually. Hoovesweek isn't certainly helping.
Hoovesweek will get burned down because everybody in-game hates them.
It's only a matter of time.
The Pale Pony is really the Setting Native Celestia.
Not only is she, well, naturally white, but the "owl eyes" are reminiscent of the storybook rendition of Celestia versus Nightmare Moon in the first episode of the show... plus, she's been prone, it seems, to incredibly questionable decisions. In addition, she's the only character that can't be apped in to the game.
The Pale Pony is really Jeeves.
Search your feelings, everyone. You know it to be true.
The Pale Pony is really Jeeves's evil twin, Seveej.
The Butler Did It because he was always shunned being an Evil Twin and all.
Everyone is just in a virtual world and hooked up to machines like in the Matrix.
It's really just another Mayfield and that everyone are just data clones of the original.
Here's how the theft of the weather gem went down
Before the theft even started, Cloud Kicker and Sprinkle Melody went to the moon. Sprinkle Melody was wearing a griffon costume as they ordered the fake weather gem. Then The former goes to steal the gem while in the griffon costume. They flee to Cloudsdale with help from Easy Lift, making sure their escape into Equestria goes as smoothly as possible. Cloud Kicker gives the weather gem to Sprinkle Melody to try and get the heat off of her. When the incident of the theft was bought to life, Sprinkle Melody gives the gem back to Cloud Kicker as she goes into hiding.

The two-part mod-plot is actually a very loose adaptation of Equestria Girls.
The Pale Pony and the Setting Native Celestia have a Jekyll & Hyde situation
The Pale Pony uses Celestia's body without her knowledge in order to carry out their plans, and possibly indirectly influence some of Celestia's actions.

MLJ!Equestria is a post-apocalyptic Earth.
With the introduction of Stalliongrad and the poem about the Frozen Fire of Friendship, its pretty obvious that Stalliongrad is really Russia, still undergoing the ravages of nuclear winter. The ominous poem was clearly a warning about the dangers and folly of humanity, even while it referenced the Elements of Harmony - which may or may not also be a metaphor for the nukes of old-times past. Why else would the language used in the table runes be familiar?

Sweetie Belle is really the Pale Pony.
The head mod said so.
Equestria is a self-help clinic and The Pale Pony is a motivational speaker.
There will be two more colored ponies by the end, red and black.
We already have the Pale Pony (death) and the White (often seen as Conquest); the game has a good bit of imagery from Revelation...it stands to wonder if we won't see a Red (War) pony, and a Black (Famine) at some point.
Twilight Sparkle is the Messiah figure.
Well, more so than she already was.
The Pale Pony is actually the corrupted Holy Grail.
Her name is "Cálice", which translates into "Chalice", and various allusions to the Last Supper have been made by the head mods...
The Pale Pony didn't devour Twilight Sparkle, it happened the other way around
Cálice's one singular goal is the pursuit of knowledge. She talks in an obnoxiously distinct purple font, has been proven to use a subtly different symbol than the original mythological figure, and is allegedly able to use the Elements of Harmony without any assistance or, well, harmony. She has magical powers on par with if not exceeding the entire rest of the game's cast, and has an unhealthy obsession with other Twilight Sparkles. Most tellingly, even speaking of friendship is anathema to her, and yet uttering the word "friends" deep within what appeared to be her command center (beneath the subsumed Golden Oaks Library) had quite a positive - and unexpected - reaction.

In Melissa's world, Twilight is stated to have been the first pony to be taken, and nobody has seen any sign of her - in OR out of the Pale Pony. It's as if she never existed... or as if she became the Pale Pony herself.

The Pale Pony got created as a result of the mane five and her family from Calice's world dying.
It's very possible either some kind of tragedy happened or Calice outlived the mane five and most of her family when she was still Princess Twilight Sparkle. . Either way, it changed her and she sealed up her heart and turned into the Pale Pony we all know today.
The off-worlder pony turning into an alicorn soon is...
  • Zetta. Not only he'll be the game's first male alicorn, but first dark alicorn.

  • Lyra, even though she's Setting Native. Her ascension may or may not result in ponies getting temporary turned into Equestria Girls style humans, or centaurs.
  • Flare despite the mun's claims that it'll never happen.
  • Someone else that hasn't been shown to activate the elements in-game.

All the incidents involving the Commune are Cálice's doing.
The game's first death (and perma-death) was one of the original founders, most deaths in-game have been there (Nemo, Bertie, Pollo) or connected to it (Gwen and Kreutzer), Hoovesweek seems to have it out for the place, and the place is more accident-prone than seems normal. Given the fact it's a place where all are welcome, no matter their past, and second chances are given, perhaps this hits a sour note with the Big Bad...
