Sun and Moon are dark for Pokémon games, but as far as games overall go, I don't think it's anywhere near most of the others on your list.

Dungeon Siege II: Broken World: There were Body Horror-ridden rehashes of the enemies from the previous game, Eldritch Abominations for the new ones, and, until you and your party show up, a hopeless fight for survival, as well as a very dark and foreboding atmosphere.

Up in Useful Notes/ParaguayI know that I'll probably regret this later in my life (some bastard laughing at my childhood fears), but for the sake of discussion; I really don't have an top 10 list of Nightmare Fuel games. I blame my strong sense of apathy and lack of religion.
But that still doesn't change that the fact of Pikmin 2's Waterwraith scared the shit ot of me when the game came out. Or that I'm agarophobic in one game because there where snipers armed with disintegration rifles. I'm mostly claustrophobic because I'm an lethargic asshole who prefers to snipe and torture you to death instead of just mauling you, as such, my reflexes are shit. What else...Oh yeah, Lo L? Gameplay-wise getting raped by someone taking advantage of the fog of war mechanic (See the "I'm an lazy camper" example). I think an Legend of Zelda game might have creeped me out an little, but I'm not sure which one was it...Wait, it was those damn Floor Masters from Wind Waker, good times.
And what's up with the criticism, folks? We've already have, "Dumbest ways you died?", "What you've learned?" and something else in this forum. What harm could this topic bring?

Silent Hill 2 is an excellent choice for its dark subject matter. Yet, it's also mature, and its story wasn't written to garner some cheap heat from controversy. Heavy Rain is a decent choice, as well as Saya no Uta and Drakengard from what I've heard about them.
I think that Telltale's The Walking Dead games count, as well as The Wolf Among Us. The latter may be more mature than the former.
I kind of want to get Spec Ops: The Line, but I keep chickening out on it.

That said, it appears that the moderation thinks the topic is fine, so I simply was wrong in this case. Not a big deal.
Anyway, I can't think of a very good example. At least that's straight out dark compared to simply looking creepy.
...It's weird having so many websites and no way to properly display now, lol.I think the darkest it got was Dead Island, even beating out the likes of The Last of Us, Metro: Last Light and Spec Ops: The Line. In fact 2013 when the three with Riptide hitting was about the darkest time I can remember in gaming, one that almost made me give it up.
The game's content alone was pretty dark but then there were the trailers and the way the game was promoted. I honestly was pretty disgusted with the Riptide trailer, the Zombie Bait edition no one could blame for causing such an uproar, and going into some real The Walking Dead territory. The thing is the games are decent if flawed and if it had not been for the trailers I could take it or leave it, but as enjoyable as I find them they leave a bit of a sour taste in my mouth.
The Last of Us went in a similar direction, it could be said that they did what Techland wanted to do, but somehow I didn't find the darkness quite so oppressive or hard to handle. Certain aspects of Last Light such as families struggling to survive and rape, like Beyond: Two Souls, I find that a little too dark. Game of Thrones, Dragon Age: Origins, Mass Effect, Knights of the Old Republic, even Dead Or Alive allude to it or dance around the topic and again Dead Island with Jin, but to see the sexual violence tag right there on the cover, that's too dark.
As for Spec Ops I think the main mistake made with that unlike other games it was not content to make it's point and move on, it had to beat the horse to death, burned it, pee on the ashes, resurrect it, beat that undead horse, hang it, put it in the white phosphorous cut scene, then do the same to ten families of ponies just to make it clear. At least with Dead Island we get the idea that Jin was raped, but it's said, the people responsible are dead, now let's get back to helping the church and trying to get out of here.
There have been other very dark, graphic games out there such as Wax Works and that other grusome FMV one but most games have a sense of fun about them. One contender was a game that must have been banned where you basically play as a serial killer, going on a rampage, it was all done with video, kind of like Postal but without the humor. But they would be my picks for the darkest.
