- Hydra: Complete Monster: The Gorgon, born Tomi Shishido, was a Child Prodigy of dizzying ability who, at a young age, founded the mutant supremacist group called the Dawn of White Light that launched multiple, brutal terrorist attacks across Japan that claimed many innocent lives. when he was eighteen, he joined the Hand, slaughtering his own family to show he had no ties elsewhere. Shishido, now called the Gorgon for his mutant ability to turn humans to stone with a look, captured Wolverine and brainwashed him into a killing machine that claimed many innocent lives, and the lives of heroes such as Northstar. When deprogrammed, Wolverine killed the Gorgon, who was later resurrected. The Gorgon quickly took a leadership role in Hydra, eventually ousting Baron Wolfgang von Strucker, and revealed a disturbing habit of turning innocent women into stone as decorations for his chambers.

- One Piece: Germa 66: Judge, the king of the Germa Kingdom and patriarch of the Vinsmoke family, and a Mad Scientist who once conducted research together with Vegapunk and Queen; they formed an illegal science group called MADS.
- Labcoat of Science and Medicine: Warhammer 40,000's Fabius Bile wears a lab coat as an obvious marker of his nature as an Evil Genius Mad Scientist. Given that he spends much of his time involved in gruesome surgical experiments or mixing up dangerous alchemical elixirs, it's also of practical use. Of course, this being Warhammer 40K, and Fabius being an amoral monster in league with the Infernal Powers, said labcoat is made from stitched together human skins.

- Dishonored - Corvo's Targets: To the Lord Regent. Somewhat averted as while he created many of the tools used to enslave the populace, he's also devoting the majority of his efforts to curing the Rat Plague.
- Ape Escape: Krack, as he's the one responsible for creating Virus Casi.
- Power Rangers Zeo: Klank is King Mondo's advisor and the Mad Scientist making some of the monsters. He and Orbus make the monsters grow.
- Hófehér: The Professor is a Mad Scientist and one of the smartest people in the castle, plotting with Arrogancia to gain more power.
- Villainous Underdog: Where Superman verges on being a Physical God, his archenemy is an unpowered human, distinguished only by his wealth, manipulative and technological brilliance, and need to dominate and lord over others. Fully aware of the power differential between himself and "the alien", Luthor views himself (or at least presents himself to the world) as a Promethean figure, stealing fire from the selfish gods in order to empower humanity. Said Grant Morrison, "It's essential to find yourself rooting for Lex, at least a little bit, when he goes up against a man-god armed only with his bloody-minded arrogance and cleverness."

As Cordelia Chase once queried about Angelus's evident genius compared to his heroic alter ego's, "...what is it about evil that jacks up the I.Q. points?" More emphasis on the evil, though.
- The Witcher - Vilgefortz's Conspiracy: The intellectually inclined, schemer and part-time evil mastermind among the bad guys. (Also partial-context - makes claims, but doesn't expand on them)
- Fire Emblem Fates: Complete Monster: Iago, the right-hand tactician of King Garon of Nohr, excels at sorcery and illusions. In Birthright, he tries to instigate a feud between Corrin and the Wind Tribe by disguising some of the tribalists as Faceless to be killed. Later, he cruelly attacks Flora despite being in the wrong, tries to have Corrin and their group digested alive by a resurrected Fort Dragonfall, and is implied to be behind Takumi's aggressive state. In Conquest, fueled by nothing more than contempt for Corrin, he constantly tries to get the heroes slain, including a Faceless ambush in the Woods of the Forlorn and telling the warring Hoshidans where they'll be. In one notable instance, a Faceless tries to attack Corrin, but this results in Lilith's demise instead; Iago remarks he never liked her anyway. Finally, his dislike reaches the point where he outright attacks Corrin at the end of the route in front of the Nohrian siblings, going against his own king's initial orders. Manipulative and cruel, nobody approved of Iago's actions, and even the peace-loving Corrin wanted him dead.

- Romancing SaGa 2: Bokhohn basically weaseled his way into the group. The man is extremely crafty and an amazing politician.
- Himitsu Sentai Gorenger: A brilliant tactician and inventor who commands his own fortress.
- Flander's Company: Well, of course. He does contribute to the resolution of the rift problem, with the help of Jean-Luc Shredder.
- Westworld: Main: The seemingly unfettered and undisputed mastermind of Westworld, an actual hell for the Hosts. He intellectually dwarfs anyone around him with ease.
- Necromancer Characters:
- He's a cult leader and a skilled conjuror, as well as someone sorely lacking in morals. (Evil is partial-context)
- He's incredibly savvy and patient, being able to hold power long after he obtains it. He's skilled at negotiation along with conquest.
- While not the smartest character by a long shot, he's still a very skilled tactician, though he pales in comparison due to many of the other demons, who happen to be just even more cunning and strategic than he is.
- Yu-Gi-Oh! VRAINS - Knights of Hanoi: My be around the same intellect as Baira and Faust, but he emphasizes his intellect compared to the more subdued latter. His entire character revolves around his belief in DNA being the defining quality of someone, and his ability to analyze and counter it.
- A Fistful of Dollars: He's the only one of the villains who has a clue about Joe, and seems to be the Rojos' planner as well.
- Ape Escape: His battles always involve one of his own creations.
- Under Night In-Birth: Later Additions: While Amnesia is not particularly evil, Chaos acts as the brains of the group as Hilda is too busy partying to ever plan things out on her own. He sets up the plans, goes over logistics, thinks about their group's image and reputation, and scouts around to find new recruits.
- One Piece: Dressrosa: (Partial-context on the Evil side; how is he unpleasant? The second bullet, a part of the same example, seems to contradict this)

He doesn't get away with it, his Evil Genius sister Kycilia offs him soon, on the grounds of him being a parricidal murderer who would've been executed anyway.

- Depending on the Writer: The writers clearly never figured out what to do with him, and it shows. His personality is completely inconsistent aside from his loyalty to Megatron, and he oscillates between an Evil Genius, The Brute only good for grunt work, Megatron's trusted second-in-command, or a total idiot who talks in Hulk Speak.
- Expy: Between the cyber-bee pet, the technical skills, the high status, and the loyalty, it's not hard to see him as an attempt at making a Predacon counterpart to Soundwave. However, Soundwave was consistently portrayed as one of the smartest and most competent Decepticons of the G1 era, while Scorponok is anything but.
- Sengoku Basara:Badass in Distress: Two people on the battlefield noticed that Kojuro faked out Takenaka Hanbe. One of them was Sasuke; the other one, unfortunately, was Hanbe himself. He retaliates as only Hanbe can.
- Fan Works: The Pony POV Series: In the Dark World timeline, the Valeyard views himself as The Man Behind the Man to Discord, humoring him while planning to one day steal his power for himself. However, while he is a genuine threat, he ultimately doesn't match up to Discord and is defeated well before he is.
- Nightmare Fuel/Evolve: The Hybrid, the end result of Kala's mutation. It a monster with all of Kala's intelligence, as well as the ability to use the powers of any other monster. The fact that she was incapable of leaving Shear is the only thing that stopped humanity from being overwhelmed.
