The Original movie, most of the movie took place in fixed set pieces. this movie however will take place in a wider range of locales. to fit with this narrative, there will be 2 Mewtwos cloned. to fit with the Astroboy origin story of Ambertwo, Dr Fuji (As Dr Tenma) would have to be recruited. expanding on this, there would be 2 scientists, filling in the roles of Hamegg and Dr Elefun (Ochanomizu). Team Rocket will have already obtained some of Mew's DNA which they used to fabricate a clone, which unfortunately formed into a Mewtwo, exceeding Giovanni's expectations of power, it suffered from bouts of psychotic rage (not unlike that of Broly which not even mind-numbing drugs were enough to stern it's impulses. which forced them to store it under cryogenic suspension.
Dr Fuji is then recruited into the team, with him hoping to utilize the research into saving his daughter, though he was working away from his family for years, missing out on their lives; eventually his daughter succumbed to disease and died of natural causes. angered, he worked even harder, ignoring his wife in the process. now that he lost everything, the only thing that'll bring back happiness is to bring back Amber from the dead. eventually he succeeded. around this time, a second attempt at cloning a Mew occurred, again, this one became a Mewtwo, however proximity to Amber in an embryonic state gave him the spark of humanity, taming his potential insanity and made him wonder about the bleak state of the world.
After years, Dr Fuji discovered that the cloned Amber would never be his Amber, distraught, he drops out of the project. with the Hamegg-analogue taking up reins of the project. Giovanni was far too focused on Mewtwo to even care about the cloned Amber, so Hamegg dumps her vat out and kidnaps her, as no one would question about a clone that likely died. due to Ambertwo's connection to Mewtwo (maybe Aura?), this causes Mewtwo to escape to look for her.
After news reports of a mysterious pokemon, the higher ups in Team Rocket alerted Giovanni, which he dusted off the previously-cryogenically frozen Mewtwo, fitted it with mind-augmenting cybernetics (From the Aether Foundation? as a callback to Type: Null) to seek out the 2nd Mewtwo and bring him back dead or alive. at some point in the movie, Ambertwo bumps into Ash, which starts off a chain reaction of events that causes the 1st Mewtwo to confuse Ambertwo for the 2nd Mewtwo due to energy signatures, simply going smorgasbording due to overriding its restraints. eventually the 2nd Mewtwo is pitted against the 1st Mewtwo, maybe both will go Mega? with the 1st Mewtwo being a more evil-looking Y, with the 2nd one Mega Evolving into X.
All they would have to figure out is how to tie Mew into the plot, and if the 1st Mewtwo can be redeemed or not.

- Repeat the Deus ex Machina process he went to in the first movie...

- The Pokemon Company might've fully brought the complete rights to the first three movies, so it means the song rights may be in their own comfort.
- Confirmed. Apart from Giovanni and Mewtwo, the dub uses TPCi's cast for the main characters.
- Meanwhile with music, while a new remix of the original “Pokémon Theme” is used, the main score, “Brother My Brother” and all the credits songs were replaced.

- Jossed, though Ash's Charizard is indeed less impulsive than in the original movie (which reflected the show's characterization at the time). Otherwise, Mega Evolution is not even mentioned.
