  • In addition to the recycled music from previous Godzilla movies, the soundtrack contains references to Shiro Sagisu's work, such as "Decisive Battle" from Neon Genesis Evangelion and "What Can You See In Their Eyes" from Bleach. It also contains music references to Akira Ufukube's other work, such as a battle theme from Battle in Outer Space, which in turn was originally intended for Godzilla (1954), making this also a Mythology Gag.
  • Speaking of Evangelion, one gets the impression that Ogashira is a live-action expy of Rei Ayanami, while Kayoco plays a role vaguely similar to Asuka if we take Yaguchi as Shinji. Also, Yaguchi's team later get uniforms with the same color scheme as NERV's Bridge Bunnies.
  • One of the TV in a electronic store before Tokyo goes black out when Godzilla moving in, shows TV Tokyo playing a cartoon instead of emergency broadcasts like everyone else, which is a nod to "The Legend of TV Tokyo".
  • Godzilla's focused Atomic Breath is a narrow purple beam that can cut through skyscrapers and sends torrents of molten metal cascading to the ground, much the same as the God Warrior's Breath Weapon in NausicaƤ of the Valley of the Wind and Anno and Higuchi's short spinoff film Giant God Warrior Appears Over Tokyo. It even manifests as a beam that starts several meters out of his throat, instead of directly coming out of it, much like the God Warrior's.
  • Godzilla's body/colony of organisms is able to mutate, adapt, and produce new materials in response to radiation and energy is the same ability of the titular organism from The Andromeda Strain. Fitting, given that Terminal Dogma was based in part from the book's Wildfire facility.
  • The Art Book shows patch/insignia designs for Operation Yashiori featuring elements from Toei's 60s anime adaptation of the Orochi myth "The Little Prince and the Eight-Headed Dragon" such as Susano's flying horse.
  • The scientist's name, Goro Maki, is the name of the (completely unrelated) reporters from Son of Godzilla and The Return of Godzilla.
  • The folder that the American government liasons passes Yaguchi has the serial numbers NCC-1701 printed on the label.
  • The coagulant used against Godzilla is from a company called Smart Brain Peculiar Chemicals Pharmaceutical Company.
