The Teenage Mutant Ninja Turtles and their Master Splinter begin a new life in a new lair after their previous home was destroyed by Baxter Stockman's Mouser robots. Their involvement with Stockman leads to them becoming full-time heroes for the city of New York, and they come to befriend the brilliant antique shop owner April O'Neill and the roguish vigilante Casey Jones. However, it also brings them in contact with various foes and villains, like the hulking Purple Dragon leader Hun, who answers to the mysterious Oroku Saki. As the leader of the Foot Clan with a personal touch to the Turtles' lives, the Turtles find that Saki - a.k.a. the Shredder - has become the chief threat to it.

The Turtles' world gets a whole lot bigger - literally. They find themselves transported across the universe to the middle of a galactic war over Professor Honeycutt, who ends up being the key to them returning home. Back in New York, the criminal underworld erupts into war over Shredder's territory, and his adopted daughter Karai arrives from Japan to take control of the city. The Turtles' adventures take them from familiar places and new ones, all the way to the biggest brawl of them all in the Battle Nexus tournament!

    Season Three 
"Let a new age begin!"

The Triceraton Republic has arrived on Earth in search of Professory Honeycutt for a full-scale invasion. The devastation leaves the world forever changed, and the Turtles find themselves thrown into new territory and even stranger adventures across time and space. While Hun struggles to earn his keep in the Foot and Karai questions her honor, black ops agent John Bishop emerges from the shadows to target the Turtles. The Shredder then sees an opportunity in the chaos of post-invasion New York - an opportunity that may force the Turtles and Splinter to make the greatest sacrifice of all if they are to prevent the Shredder from returning to the stars.

In the wake of their battle with the Shredder, the Turtles and Splinter take a much-needed break to recover, though they soon find that only their external wounds heal quick. Their future has never been bleaker, as Hun returns to the Purple Dragons to create a new criminal empire, and Bishop's experiments accidentally engineer a mutant outbreak in New York that hits close to home. And all the while, dark forces conspire to bring about the return of the most dangerous foe of all.

The Turtles and four other warriors find themselves conscripted by the mysterious Ninja Tribunal, a council of ninjutsu masters who seek their help whether they're willing or not. The Turtles soon find that they are being prepared to fight the greatest evil to walk the earth. Enemies must become allies, and the loyalty of their allies is tested. It all leads to a climactic final battle in which the Turtles will meet their destinies.

The Turtles and Splinter find themselves transported to the New York of 2105, thanks to a freak accident with a "time window" created by April and Casey's descendant, Cody Jones. Until the time window is repaired, the Turtles and Splinter must adjust to life a century into the future, and contend with local villains and new complications. A threat to New York arrives not just in the form of the dark alien warlord Sh'Okanabo, but from within Cody's own company in his Machiavellian uncle Darius Dunn.

The Turtles are finally able to return to the present, but at a cost - Viral causes Splinter to be fragmented into bits of data scattered around the Internet. The Turtles must find and revive their father, and contend with new complications that arisen in the year that they were gone in the present. Chief among them is a new form of the Shredder, who seeks to use the Turtles' adventures in cyberspace to enter the physical world and begin his reign of terror anew.
