- A.I. Is a Crapshoot: Selvz, the boss of Sector 2, is an android Tasen Soldier gone berserk and organocidal.
- Sentinel Proxima, the boss of Sector 7, isn't out to destroy organic life, but rather prevent anyone from taking the Ultramassacre, having deduced that many who would take it would wind up creating a totalitarian military state or acciddentally destroy Origin.
- Big Bad Ensemble:
- First we have the Bandit Lord, the boss of Sector 5 and the leader of the bandit gangs across Origin.
- Next we have General Garterbelt, who despite not being the final boss, serves as the Bigger Bad for being the reason everything went to shit.
- Finally, there is Equinox, who earns the title of being the final Big Bad by being the last obstacle inbetween you and victory, in addition to spreading the rumor about treasure in the first place.
- Blood Knight: Pretty much everyone on Origin. The final boss, especially.
- Brain Uploading: Done to Iosa, who returns as the Grand Annihilator at the end of Sector 8.
- Dumbass DJ: DJ Asha, the boss of Sector 6.
- Endless Game: After completing the game, the game loops through Sector Z until a Total Party Kill is reached or Sector Y is visited.
- Expy: The Bandit Commander is based off of Big Bandit, and DJ Asha is based off of DJ Octavio.
- Father to His Men: The Bandit Lord takes offense to you plowing through his underlings and refers to them as his followers instead of his minions.
- Humongous Mecha: The Annihilators, DJ Asha's podium, and of course General Garterbelt's Eidolon.
- An Ice Person: Jack Frost, the boss of Sector 4, is dependent on cryogenic fumes in order to survive and uses frost-related attacks. Glacial Annihilators are also this.
- Legacy Character: Sentinel Proxima and the Grand Annihilator serve as these to the Komato Imperial Army.
- Mad Scientist: Jack Frost. The Hyper-Elite also qualifies, but not nearly as much.
- One-Winged Angel: Downplayed appearance-wise in the final boss fight. When Equinox has had enough of not fighting you directly, he throws off the torn shreds of his coat. Played straight tactics-wise, however.
- Outside-Context Problem: Equinox, the final boss of the game.

- If Teravolt Charge Mode is active, Equinox will sometimes pull a Kenshiro on you and vaporize your body.
