Still waiting on a legitimate (animated) crossover between the Transformers and GI Joe (if we add MLP might as well be a triple crossover between Prime, Renegade and Friendship is Magic the three shows that made the HUB).

I can picture the Turtles being close friends with Sonic and the gang. Not to mention Dr. Eggman teaming up with the Shredder.
I also imagine the Turtles travelling with Team Sonic during the Metarex saga. With Ch'rell usurping the Metarex near the end.

I really liked the Aladdin/Hercules crossover, so I was always waiting for a Mighty Ducks/Gargoyles crossover.
My various fanfics.Rick and Morty, Gravity Falls, and Star vs. the Forces of Evil. Despite the obvious factors that would prevent such a thing from ever happening, the creators of the three shows are friends and have put references to each other's works in there, so it's already kind of canon that they share a (multi)verse note .

- Futurama and American Dad!: I think this one was mentioned a while back, but I wanted to bring it up again because having the Quietly Performing Sister Shows of The Simpsons and Family Guy crossover had also popped into my head after first hearing about "The Simpsons Guy". Besides, I could really see it working since both shows feature an alien prominently in the main cast and the Roswell incident plays a role in the shows' stories. I'm imagining it would involve time travel, aliens and related conspiracies, and the future version of the CIA.
- Gravity Falls and The Grim Adventures of Billy & Mandy: They both feature a boy and a girl (one silly, one serious) encounter creepy and paranormal stuff (with lots of dark adult humour), plus it would be kinda hilarious to see Dipper and Mabel interact with Billy and Mandy. Not to mention, putting Grim alongside the Mystery Shack crew and Bill Cipher could be fun.
- King of the Hill and Beavis And Butthead: This one is pretty self-explanatory. We just put Beavis and Butthead in Arlen and Hilarity Ensues.
- My Life as a Teenage Robot, The Powerpuff Girls, and Dexter's Laboratory: Pretty simple. Jenny, Dexter, and the PPG fighting against the Villain Team-Up between Queen Vexxus, Mojo Jojo, and Mandark.
- Futurama and Samurai Jack: They both feature Phil LaMarr and John DiMaggio in the future and are huge Sci Fi Kitchen Sinks. It would be like Aku takes over the Futurama universe and makes New New York the capital of his new empire.
Also do Alternate Universe-type crossovers count? 'cause I've got a few ideas.

Better yet Samurai Jack but with the premise of Slider. That way he can crossover in ALL the universe. Including one with a certain muscular Elvis looking cassonova wannabe and become friends with him
I've got a new one: Sonic X and the new ThunderCats.
Basically Sonic and friends get transported to Third Earth and befriend the ThunderCats. What plots do you think would unfold? How would the respective characters play off of each other based on type and role?
Pretty certain that there will be a Ok Ko Lets Be Heroes x Steven Universe crossover in the future, Since Ian and Rebecca are/were dating and it could make for a better non-canon episode than "Say uncle".
