In the Archie comics, the Neige seen in Issue 1 is the same Neige in Mega Man Zero 4.
She gets cryogenically frozen for some reason, and wakes up to discover a future in which robotics have gone truly wrong. As a result, she is present at the very beginning and the very end of the great war (well, until ZX, anyway) between humans and robots.

When Archie's comic gets to the Mega Man 5 story, the following will happen after Dark Man is defeated...
  • Dark Man: My master's latest plan had bit the big one.
  • Mega Man: Who is your master?
  • Dark Man: Take a wild guess!
  • Mega Man & Proto Man: Dr. Wily!

When Archie's comic gets to the Mega Man 6 story, Wily's Paper-Thin Disguise as Mr. X will be lampshaded.
  • Mega Man: Did you really think you could fool me, Dr. Wily.
  • Dr. Wily disguised as Mr. X: Uh... You must have me mistaken! I am Mr. X!
  • Mega Man: Mr. X? You're not even trying anymore.

In the Super Adventure Rockman story in Archie's game book, not only will Mega Man get back up from Robot Masters from Mega Man and Mega Man Powered Up....
..But also the full eight Robot Masters from Mega Man 9.
  • Jossed. It's just like in the game where Mega Man receives back up from the Mega Man 2 robots after talking to them. The Mega Man 1/Powered Up robots and Cement Man'" are incapacitated, Splash Woman is off somewhere, and the rest of the Mega Man 9'' robots are not built yet.

When Archie's comic gets to the Mega Man 3 story.....
...The reborn Mega Man 2 Robot Masters will face Mega Man instead of Doc Robot.

Alternately, Doc Robot will be changed into one robot.
Rather than cut the amount of time for the MM3 Robot Masters in half in order to fight an additional eight robots, Mega Man will fight one Doc Robot with the powers of all eight MM2 Robot Masters. That way it also functions as kind of a parallel to Mega Man. The fight could take place at Wily's Castle.

The X factor in the Archie comics is the power gem that Shard the Metal Sonic has
Alright, hear me out here. In the comic continuity, Shard was originally a Metal Sonic just like any other, but eventually developed some sort of conscience that made him realize how precious life is. Now then, since his original programming was to basically follow Robotnik, and since he was the only one able to defy that programming as well as the only character with a power gem... Now, take into account that most Reploids have some sort of gemstone on their bodies.] Perhaps that is the mysterious X factor for the Archie canon...

Quint has parts scrapped from Duo's line of robots.
In this game, the Evil Robot Duo fights in 8 has a name: Trio. Trio betrayed another of his line, Quartet. What comes after Quartet? Quint.

When they get to Mega Man V (V, not 5)m there will be a reference and then explanation as to Pluto's name.
This troper's guess is that when researching the solar system they decided to name some of the invading Stardroids/newly built Stardroids (as Terra and Sunstar were already named/made) after the planets themselves to emphasise the scale of their conquest. However, they got the information from radio and TV broadcasts from before Pluto was demoted to dwarf planet and didn't realise until they arrived.

On the same lines, this fact will be a Berserk Button for Pluto.

Mr. X is actually a time-displaced Xander Payne.
Mr. X claims to have seen the robot-filled future and wants to avert it, which Xander did in the "Dawn of X" storyline when he traveled into the future. He also seems to have a cybernetic left eye like Xander. He even claims to have known Wily, which happens due to their mutual involvement in the "Worlds Unite" crossover. Given that Genesis Portals mess with time and space, it's possible that Xander will be thrown back in time after the crossover, become Mr. X, and found the X Foundation to prevent what he saw from happening.

Wily is about to get Quint during Rock of Ages, and it's all Mr. X's plan.
To sum it up — Mega Man recognizes Gamma, but not Cossack being the villain, so the story takes place between Mega Man 3 and 4. Seeing that, the Mega Man Killers and the Genesis Unit were both likely the robots Mr. X has ordered Wily to make, and they currently are aiming for the power to time travel, as we could see.This would place this around the time of the Game Boy games in this continuity, probably... Which means Quint is near — especially evident by the fact he appeared between the MM3 and 4 scenes during the comic.
But more importantly, Mr. X's big plan is to scare citizens with evil robots, to support his cause and destroy them all.
And well... What would be a better way to do so than with an evil Mega Man coming straight from the future?

Mega Man eventually gets recruited by Duo into the Star Marshals.
As mentioned above, it would fit with the Theme Naming. Also, it would explain why no trace of him ever shows up from the X series on. He's still alive, patrolling space the whole time.

Nasten'ka from the Brazilian comic will appear (by Geno from the Cutstuff forums)
After Mega Man 4, Kalinka goes up to Cossack and is all like, "Poppa, build me a robot to protect me when you're not around!!" And Cossack builds a bodyguard robot which he officially names Anastasia Cossack, but is given the affectionate nickname of Nasten'ka.

Had the series continued, Proto Man and Quake Woman would have hooked up.
Their relationship had quite the evolution, mostly because of Proto's Character Development/Heel Realization. Just compare Blues and Tempo's talk in issue 35 with their talk in issue 54, and you see how Proto changed. (Yes, I am referring to Proto Man as both Blues and Proto. You have a problem with that? If yes, I'll let you know Roll has a similar habit with Mega Man: sometimes she calls him Rock, sometimes Mega, Depending on the Writer.) And yes, I do know Tempo told Vesper Woman Blues was not her boyfriend, but Tempo did show concern for Blues when she learned that Blues was dying. Not to mention I've seen plenty of cases in which Opposites Attract, and Tempo is pretty much Proto's opposite (check Tempo at character pages, and she's labeled as Proto's Foil).

Because of the first crossover, Mega Man's world is stuck in an infinite loop.
Unlike Sonic's world, which had its history completely rewritten, the second Genesis Wave's effect on Mega Man's world was seemingly that time jumped forward into the not-too-distant future, to a point where every existing title in the core Mega Man series has already happened. When Mega Man reversed the Wave's effects on his world, it meant, of course, jumping the timeline back again. Later in "Dawn of X", one of the "future" events Xander sees as he moves through time is Mega Man and Sonic taking on Tails Man, indicating the events of the first crossover are still destined to happen, from a linear standpoint, including the finale...
