  • It's clear that the current work at COMPASS is taking a strain on Kira Yamato. He doesn't rely on people because he feels like he has to do everything to help himself, but it's been placing a strain on his friendships and relationships, as Shinn asks why can't he help Kira out more and Lacus feels like she doesn't know what she can do to help Kira out.
    • Conversely, Kira keeping everything to himself affects Shinn throughout the movie, as Shinn is worried that despite Kira's Nice Guy nature, he thinks that Kira still secretly dislikes him because Shinn did nearly kill Kira in Seed Destiny. Not helping matters is that Agnes uses this to taunt Shinn, calling him the Freedom Killer and opening up Shinn's Old Shame, while Shinn has a hard time believing Lunamaria's words that Kira does trust him because he gave Shinn the Justice instead of someone like Agnes.
  • Kira Yamato's conduct, despite being genuinely heroic, gets reprimanded by several world leaders as him attacking his own allies even though all Kira was trying to do was prevent war crimes like shooting retreating and defenseless opponents, and it does not help that the men Kira spares are Blue Cosmos members, aka the men who tried to nuke the PLANTs and attack civillian populations like the Battle of Berlin two years ago.
  • The misunderstanding scenes which strains Kira and Lacus's relationship. Throughout the movie, Kira sees Lacus talking to Orphee, and believes that Lacus is being swayed by him, while Lacus in fact rejects every move Orphee makes on her.
    • Conversely, Agnes tries to seduce Kira, but Kira isn't having any of it. Lacus witnesses Agnes trying to entice Kira and assumes the worst, when he was actually annoyed and trying to get Agnes off of him. To Agnes, it also destroys her self-image so much that she pulls a Face–Heel Turn by running to Shura.
  • Kira, under mind control, violates several international agreements trying to chase Michael down, which forces Lacus to give the order to shoot Kira down.
  • The destruction of the Archangel. The ship that we followed for SEED and SEED Destiny gets taken down easily by the Black Knights, and gets sunk undignified by getting its bridge destroyed, being bombarded by missiles and nuked to oblivion.
  • Seeing the Requiem being used on a civilian population. Despite Kira and his friends trying to prevent such tragedies from occurring, watching the Requiem be fired, and not only fired, but fired on a civilian population, makes the feeling that everything Kira did in SEED and SEED Destiny pointless as we watch people in a cafe, as well as a little girl looking up in the sky just all of a sudden be set on fire and nuked to oblivion. It's no wonder why Kira has such a nervous breakdown.
  • The Foundation’s betrayal and Kira believing, mistakenly, that Lacus betrayed him hurts Kira so much that Athrun has to literally punch the living daylights out of Kira in order to get him back to his senses.
  • Orphee, frustrated that Lacus wouldn't fall in love with him, tries various methods to make her lose faith in Kira, such as telling her that she pulled the trigger on Kira Yamato by ordering Kira to be shot down when Kira was under mind control, and eventually tries to just rape her after being frustrated that she won't give in, but stops when Lacus tells him that she'll love Kira no matter what he does.
  • As much of a horrible person she is from the start, it's not hard to feel bad for Agnes being the last surviving ally of the Foundation, all alone with all of the Black Knight Squad, including Shura, the object of her attraction, are dead. This makes her betrayal against Compass completely pointless.
  • Ingrid has been a sorry figure the entire movie. She is constantly having to reign in the Black Knights' boorish behavior while the members of COMPASS are guests, she's in love with Orphee who only has eyes for Lacus, and when she sees that Lacus and Kira only has eyes for each other, she realizes there's nothing she could do. She takes a slap to the face by Orphee and dies with him at the final battle, revealing her feelings for him before they both die.
  • The novel turns Shura's hilarious "Naked Cagalli" scene into a tragic scene, as not only does Shura see what appears to be a full-on vision of Cagalli having sex with Athrun from the latter's point of view, implying that the "shameless thought" really was a memory, but all the sweet moments that Athrun and Cagalli shared, and Shura is more shocked and overwhelmed because he never seen anything like it before. Athrun even pities Shura for not being able to experience his own happiness in the same way Cagalli gave him his happy moments.
  • The novel confirms that Blue Cosmos is still a looming threat, a novel-exclusive scene confirming that they started to cause trouble again after the events of Freedom. They may be low on resources but who knows what they may do next or what they still have up their sleeves.
