I think more authors could do as The Lucifer and Biscuit Hammer did and (SPOILERS) explain time travel as such:

"So I came back to the past and destroyed the Time Machine before I used it."

"Wait. You can't do that. That's impossible."

"What do you mean?"

"You can't come back to the past if you destroyed the Time Machine first."

"But I just did that."

"You can't! That's impossible!"

"No, it's not. I literally just did that."

"But, but, that doesn't make any sense!"

"Well the, you are wrong, not the universe."

That isn't anything close to what happened in the manga. I actually prefer their metaphor for it. But, really, if you want to have your cake and eat it too, just do it well.
