A friend of mine (whose about as much into Naruto as I am into One Piece and vice versa) and me had this whole list of who would be the best match for who if the two ever crossed over, based on powers, personality, story role. I'll try and dig it up.

By that same token, an X/1999 and Code Geass crossover would be made of pure win. It could even be a fusion, with the apocalypse taking place in the CG universe. Just imagine Lelouch meeting Kamui and Kotori.

In all seriousness, i can't think small when i think of anime crossovers. I want to see one giant crossover that's essentially The League Of Extraordinary Gentlemen of japanese pop-culture, where Tokyo is threatened by every villain from every series ever and being defended by every hero of every series ever. The main story would revolve around a Five-Man Band put together from five different series as they go around and fight evil while teaming up with other five man bands from five OTHER series. The series would end with a Gondor Calls for Aid of epic proportions only for them all to get annihilated by Godzilla. Because he's fucking Godzilla.
I wish i had any talent with fanfiction... Wish there was Training from Hell for writing skills.

@Tzetze: That thread is already really huge.
One Piece and Naruto sounds like it would be more interesting for a Fusion Fic where the ninja basically take the place of the Marines. Thus pirates vs. ninja would be fully justified.
Also, Transformers (in general) with any version of Earth that could actually defend itself, like Universal Century (not just all action, like the politics implications of an alien invasion on the Federation and various other groups).

Actually, now that I think about it, I have read some Code Geass/X crossover fic. Here's the link I just dug up. Though it's more tragedy/angst than plot, really.

More like Raikage vs. Whitebeard. The reason why I paried off Gai with Whitebeard because of the prodeminatly phsical attacks. But an A (É, which sounds like A, is the real name of the Raikage) is fine too.
