Skulduggery Pleasant is particularly annoying since it has a decent amount for most fandoms.
It's just, as you said, nothing is worth reading.
Personally I wish Bodacious Space Pirates had more stories, I believe FFN has about 20.

Fist of the North Star needs more fic about as badly as its Western counterpart Mad Max does.
Chobits doesn't have as many fics as I thought it would.
Or Bakemonogatari.
I've written for both of them, and I suppose I'm one of the few on fanfiction dot net who do.
The works of Neal Stephenson and William Gibson.
Gibson does has some fanfics, but too many of those "fanfics" are just original stories by people who wanted to use Gibson's universe. Very few people besides myself have written anything for even the most major characters in any of his books.
As for Stephenson, all I could find was a "Snow Crash" fic where Y.T. daydreams about Hiro and Vitaly making out, and some non-con fetish story. In other words, zip.
I have an idea for an epic Stephenson/Gibson crossover story, but I am trying to resist starting any more chapter fanfics until the ones I have going are finished.
I'd be interested in some Crest of the Stars fanfiction if it involved a concrete ending to the series where the Empire is defeated and the royal family overthrown. Because screw elves, space or otherwise.
Some really well-written Panty and Stocking fanfiction covering a sequel would be nice, if only because it doesn't seem like Gainax/Studio Trigger are gonna get to working on a proper sequel any time soon.

I would love a KOAPP fic. To explain, KOAPP is a Soviet cartoon about a monkey, a cheetah and a sperm whale traveling and helping out animals. It educates children about animals and certain issues regarding nature, and it's lovely.

There's some fanfic for Cirque Du Freak but it's either terrible or slash, but I think exploring the vampire society would be nice.
I also agree that Neal Stephenson definitely needs more fanfic. The society in Anathem seems pretty interesting.
The Evil Genius Trilogy has a few, but most of them just seem to be either original fics/fics from other fandoms that were just plonked in there because the authors couldn't find the right category for them, or "what if Cadel was raised by Prosper English" fics.
...and of course there is at least one Cadel/Prosper smutfic. :/
Sadly, After School Nightmare is troll fic heaven on FFN, but there are thankfully one or two decent fics based on the manga.

I was shocked at how very little fanfics there were of The Centurions over on FF. The ones there were terribly short and badly written. I wrote about three fanfics for the category that had much more substance and were closer in spirit to the show. I'd planned on more, but other projects got in the way.
Voltron: Legendary Defender fanfic that focuses on well...Voltron. There's five, one on the Fanfic Recs page, and it's hilarious, but everything else is a yaoi ship I HATE, and you'd be forgiven for forgetting the show even had a giant robot.

Detentionaire, though it has a couple. Just not any good ones. Non-yaoi Saiyuki fics. Stormdancer series. Some others that I can't remember right now. Keys to the Kingdom and Old Kindom Chronicles.

And there are many fandoms I wish had more fics. Dragon Bones does have fic, but I have already read it all.
Somewhat, but not much better with Ancillary Mercy and The Goblin Emperor. Those books won prices, you should think there'd be more fans, but ... apparently not.
Toei's KARAS series. Theven world had a lot to offfer, and seeing Karas battle in feudal Japan to modern day could be awesome and tragic.

I mean mostly it's just because Bakker only publishes a new book in the series like once every hundred years, and I'm jonesing for content, but still. It's a fucking amazing series (especially the first trilogy) and yet no one has written a fic of it?

Codex Alera needs more, 1632 needs more (and needs a section on FanFiction.net that isn't a dumping ground for every garbage Mary Sue story that doesn't fit into a fandom), among others.
I really want a continuation fic for Everworld. It ended just as it was at its best. Oh, and I'd love more of that world instead of constant shipping fics.
And I know "San Junipero", from Black Mirror, only came out 3 or 4 days ago, but I want more Yorkie/Kelly fanfic and San Junipero A Us. Heck, fanfiction.net could do with a Black Mirror section as well.

Dumping ground, huh? I knew the +Anima section had that issue on FF.net, but I didn't know there were others with the same problem.
Why does that even happen, anyway? You have to try to miscategorize a fic on that site.

Well, the After School Nightmare section is a dumping ground for fics for other fandoms (think I found a Pokémon fic there once) and original stories. But it does at least have some actual ASN fics in it.

1632 has no such luck; I found one fic actually related to the source material, and it was a very bad Gary Stu story that completely ignored the concept of the series for guns and explosions. everything else was... mislabeled Teen Titans, Redwall, or "original" works.
Anything by Diana Wynne Jones. Skullduggery Pleasant has a glut of bad fanfic due to its target audience. Only Ever Yours. The original Mad Max trilogy.
