Best Known for the Fanservice: Promotional material and even cast interviews ahead of the show's premiere focused very heavily on the incidental information that the series opens with the lead character in the nude. It got so much attention that Dominic Purcell was even forced to admit that the brief butt shot featured in the scene was provided by a body double. The scene was well-remembered enough that when Kyle XY premiered four years later with a basically identical opening scene, it drew constant comparisons to John Doe, which was cancelled after a season and by that point had been off the air for three years.
It's Short, So It Sucks!: While sucks might be too strong a word, some fans were disappointed that the series ended so abruptly.
Near the end of episode 8, "Idaho". After John had appeared to have finally discovered his home and family. Only to have that hope cruelly taken upon realizing the "homemade" muffin he had been given had simply been bought at a store. John's entire identity is cast into doubt, again.

Creepy Cute: Despite the fact that John Doe is a messy haired Humanoid Abomination with creepy teeth and a disturbing personality, some fans find his design to be oddly cute. Crosses over with Ugly Cute in this case.
Jerkass Woobie: John Doe is not a nice person in the slightest, but some fans can't help but feel bad for him when they play through all the game's endings and learn about his true intentions.
Ugly Cute: John Doe's design provides this reaction in some viewers.
Unnecessary Makeover: Inverted. John Doe's design in John Doe + tends to be more popular with fans that his design in the original version of the game.
