In Faces of Evil, four of the six bosses (the exceptions being Lupay and Ganon) appear twice, this is how.
* Militron: Clearly didn't die after his defeat. Ganon gave him some new armour.
* Goronu: The one disguised as Zelda was just an illusion, and not the real Goronu.
* Glutko: There's two of them. One guarding the Book of Koridai and the other guarding the path that leads to said book.
* Harlequin: Either he wasn't really dead (just need reinflating), or he was revived by Lupay, which is why he appears in Lupay's stage.

Link doesn't have his sword ''on'' him at the time, however, and since Link always pulls his stuff out of {{Hammerspace}} anyway, having Link take only his sword is an arbitrary limitation of his power. He ''wanted'' Link to lose. Gwonam's little scene at the end, in which he congratulates Link -- "The ''birds'' are singing!" -- is a cover-up for his hand in trying to defeat him.

If I have heard correctly, there is a significant difference in size between Militron as seen in the cinematic and when he's fought. This can be explained easily. He simply has two differently sized mechs, otherwise identical in appearance. He usually rides the HumongousMecha simply for RuleOfCool and to intimidate the [[MemeticMutation worthless Koridians]], but he is aware that the mecha is too clumsy and unwieldy to successfully fight a single, small opponent, therefore he switches to the more practical PoweredArmor for the battle.

Think about it. Half the time Link only just barely [[DungeonCrawling makes it out of the innumerable dungeons in one piece]] and he doesn't have to stop to clean every single floor. And since Link has already been through them this time that means Onkled won't even be able to get the items you need to get through the dungeons. Not to mention that Hyrule has floors that literally come to life and try to kill you.
