The production team was working with Truman in his rap battle
The production team of the rap battle didn't care when Red Guy tried to correct his name, implying that they were biased towards Truman. Additionally, Truman incorporates them in his last line, saying that they matched him up with a weak opponent, acting as a diss towards him.

The Don't Hug Me I'm Scared puppeteers were deep cover moles for the Free Truman Movement
They make multiple references to things that Truman shouldn't know about (him leaving the studio, people around Truman having "lines"), Red Guy complains about being given the wrong name at the start of his verse and Truman ends up realising that he's trapped in a simulation. They freaked out when Truman actually stormed in either due to not expecting him to actually burst in, trying to keep their cover or seeing him violently throw the table over.

Similar to the Clone High theory in the ERB WMG page, Colonel Principal was looking at what the Secret Board of Shadowy Figures is doing with their clones and even their own celebrities and fictional characters they made, he was planning to do the same thing but with fictional characters that are Genetically Modified Super Humans who are genetically modified to replicate the fictional characters while the real-life figures are stolen, were secretly cloned or even genetically modified
