Even in 3 they've made some cracks about Super Drowning Skills (notably the Pokémon Splatfest, since it's part of the reason Big Man is repping Water) so I think why they dissolve in water is probably just gonna come down to Rule of Funny at any given time.

Unsure how official that is though. If it's from an official interview, then it definitely reads like the devs coming up with an on-the-fly lore explanation for something they didn't put much thought into
Looking it up, most of the lines about water being fatal to lings (or causing them to respawn) are original to the international versions and were not in the Japanese script. For example:
Japanese dialogue: "It's OK to get heated during battles, but don't forget to stay hydrated!" / "We're all filled up from your kindness, Pearl!"
English dialogue: "Don't forget to hydrate between battles!" / "That seems like good advice...until you remember that water is lethal to us."
(of note is that while the NOE translation of Splatoon 1 changed a line about the Squid Sisters modeling swimsuits at Mahi-Mahi Resort, the NOA one did not)
I suspect it's not that water cause them to dissolve, but that they're physically incapable of swimming in water, so falling in water deep enough means they only way out in official Turf War is to splat and respawn (which has been established as them not actually dying), in "real" fights like the single player modes they straight up drown.
As seen with The Captain's tear at the end of Splatoon 3's story campaign, Inkfish are capable of holding water in their system, so drinking water at all isn't initially lethal to them.
It's really too much water that's the issue. And it seems to be related to the skin. If they are soaked, they go splat.

I remembered one of the comments from Captain Cuttlefish went along the lines of, "Careful not fall in the water, you know as squids, we can't swim! (Heh heh.)" A cheeky bit of Leaning on the Fourth Wall, but note that he specifically said, "can't swim" and not "water is deadly" or the like.

We know that this does not kill them or cause them physical pain. It's hard to imagine exposure to small amounts of water in a controlled environment (at least) causing them to melt

I've heard that some piece of lore retconned "they dissolve in water" thing "the shock of sudden submersion splats them", but heck if I can remember where I heard that or if it's accurate at all.
It would make more sense, since it explains why they don't just all melt every time it rains or kill themselves every time they drink something with moisture in it.
