Some of the minigames are done through remote-controlled STAFF Bots
  • The game is meant to be an employee training simulator, but as we learn, the player character is wearing the VANNI mask, creating the illusion that both the FNAF 6 pizzeria and the Pizzaplex are in perfect condition. Some of the games, like First Aid, take place completely in the buried pizzeria, illusion or no, but others take place in parts of the Pizzaplex, and can't simply be illusions totally because the building appears both in good and ruined conditions. Some of these games are food prep and makeovers. Jobs mostly left to STAFF bots, and at the end of the game, if you don't go for the Princess Quest ending, you end up in the Mask Bot. What if the maintenance station allows remote control of certain STAFF bots, like the console in the Kitchen Office in Security Breach? Other games, like the log ride or Sister Location games, are fully VR.
Our player character was one sent to repair the Pizzaplex
  • In Ruin, it's readily apparent that people attempted to repair the Pizzaplex after the "earthquake". However, the presence of boarded-up doors and hastily scrawled warnings about the different animatronics paint a picture that the workers either fled or met sticky ends in the bowels of the Pizzaplex. Suppose one of these workers found Vanny's abandoned mask and put it on? That would explain the drawings of Vanny's symbol and the rabbit-modified bots all over the Pizzaplex. And when Glitchtrap has no more use for the player character, he puts their mind in the Mask Bot and has them pass on the mask to Cassie.
The player character is simultaneously the Mask Bot, Cassie's dad, and the bully wearing the Bonnie Mask in FNAF 4
The bully had experienced remorse after killing the Crying Child, grew up to be a better person, had Cassie with her mother, went to repair the Pizzaplex, and the above WMG still happens. What ties all this together? Finding the Bonnie mask in Princess Quest IV.
The player is Cassie, trapped underground post-Ruin.
She's the most likely person to be down in that mess with a Vanni mask.
  • Given the implications that this is a midquel set in between Security Breach and Ruin, the timeline probably wouldn't work unless time travel was involved (which admittedly wouldn't be the dumbest decision made in this franchise).
The player character is one of the PizzaPlex’s employees after their job was taken by the S.T.A.F.F. bots
Basing this theory on the cutscene where we see the POV of a S.T.A.F.F. bot giving Cassie the VANNI Mask. Plus, it’d be very much in-character for Fazbear Entertainment to do this, which both silences potential whistleblowers, and provides them with cheap labor… at the expense of human rights violations.
Carnie was the very first animatronic made, even before Fredbear, and was repurposed into Lefty.
There have been hints throughout the Help Wanted games about a Fall Fest ('83 in Dreadbear, and '70 in HW 2). Also, notably, Fazerblast and Carousel seem to take place at an outdoor festival. I suggest Carnie was Henry's first attempt at making animatronics, and he'd use that knowledge to make Fredbear. At some point, Carnie would be burned at Fall Fest '83 (whether by accident or malice, I don't know). He was still salvageable enough for Henry to keep though. And when he conceived his plan in Pizzeria Simulator, he rebuilt Carnie, fitted him with the L.E.F.T.E. system to get Charlie, and renamed it Lefty. That's why they look so similar.
The Secret Ending is not canon
Given that the normal ending shows that this game predates Ruin in the chronology, it's probably safe to say the Glitchtrap code is still out there and the secret ending was more or less just there for the Catharsis Factor.

The secret ending is canon, but it's not the happy ending everyone assumes it is.
What we believe is Vanny destroying Glitchtrap once and for all could just as well be Vanny retrieving Glitchtrap in order to try again with her plan.
  • Unlikely, Glitchtrap's body tone suggested that he didn't see Vanny's hand coming and tried to stop it.
  • Alternatively it's not the happy ending everyone assumed because William and his remnant Glitchtrap were usurped as the main villain before Security Breach even began. Finishing him off is just this new villain scrubbing some grime off her tools, Clara Afton is running the show now and while she originally wanted him back her husband no longer has a place in it after what he pulled with Vanny trying to undercut her authority.

The secret ending wasn't about Vanessa breaking free of Glitchtrap's control, but rather about Vanny overthrowing him
Vanny, for some reason or another, believed she no longer needed Glitchtrap, or simply had enough of his failures, and thus assassinated him, intending on his role as the main antagonist of the series.
