As of February 2023, Paradoxus is divided into three Story Arcs. The Time Travel arc introduces the bigger-scope players, the protagonists, and the reasons why they are traveling to the past. The Interludes provide the much-needed exposition for the protagonist trio’s backstories. The War Arc has the cast, now back in the present, dealing with the war against the Burning Legion and the aftermath of their timeline tinkering.

Time Travel Arc
- Prólogo: A pair of mysterious women witness from afar a tragic scene —Queen Bloom Oðrsson, Queen Stella Seren, and Trisha Oðrsson (Bloom's youngest daughter) have been killed. Altalune Oðrsson (Bloom's eldest daughter) and Stacy Seren (Stella's daughter) stumble on their corpses. It turns out to be a Flashback Nightmare that Altalune is suffering. This strengthens her determination to travel to the past in order to Set Right What Once Went Wrong.
- Capítulo 1: Aen'da, an awkward, time-traveling elf, rescues Lady Sylvanas Windrunner from the Limbo she goes after being killed by Genn Greymane. Aen'da does it in exchange for Sylvanas' loyalty and on the condition that she never becomes Warchief in the alternate timeline she's about to send them both back to. Aen'da's motives? To heal the damage done by Garrosh time-traveling without the bronze dragonflight's approval. She also calls Sylvanas the (Elven) Aspect of Death.
- Capítulo 2: Sylvanas upholds her part of the deal by ordering Baine to become the new Warchief after Vol'jin's death. Meanwhile, we learn that her benefactor is Tyrande and Malfurion's daughter, Aen'da (aka Queen Galadwen) Whisperwind, who goes dimension-hopping and eventually stumbles upon the Magix Dimension and, from afar, the Winx Club. Some time later, Sylvanas adopts a baby Iladris, the daughter of the crazed (Elven) Aspect of Fire.
- Capítulo 3: Altalune is born as, according to the Domini royals, heiress presumptive to Domino's Crown due to Queen Daphne Oðrsson's apparent sterility. The seers discover that she will not follow in her mother's footsteps. Six months later, Bloom and Sky go to investigate a devastating attack on one of Eraklyon's cities. Suddenly, Bloom disappears in a flash of light and finds herself in Azeroth, where she's eventually led to Sylvanas by Iladris Windrunner. Queen Daphne and Sky wrongly suspect Yoshinoya of being the culprit.
- Capítulo 4: Galadwen and Sylvanas meet Bloom thanks to the former being able to detect Bloom's apparition on account of her powerful magical signature. Galadwen offers Bloom a way to return home—first to Silvermoon's orb, which is connected to Galadwen's own realm Alpheim, where there's a connection to Magix. During the journey, the trio do some cultural exchange in an effort to recruit Bloom, who is revealed to be the actual Aspect of Fire, to their side. Bloom, thinking of protecting her young daughter from the Legion's newest, insane lieutenant Eudora Budhartil, accepts and makes a blood pact with Galadwen. This reveals that Bloom is pregnant with Trisha, so the pact also extends to her as well.
- Capítulo 5: Nineteen years later, a few hours after the prologue's events, Altalune reflects on various topics —why she's been hiding on Earth for years and the fact she's a fairy of frost— while she enjoys her last moments of peace before she embarks on her mission. Her sister does the same on the other side of the planet, delivering one final concert with her rock band. In different instances, they've both visited their grandparents (adoptive and biological) as well as other loved ones to say goodbye. They reunite with their mission teammates (Stacy, Gilliam Eyten, and Zoe Diem) at the Tyrannus Division's headquarters.
- Capítulo 6: The five-woman team successfully travels eight years into the past aboard the Nimbus while being watched from a hidden chamber by the Tyrannus Operation's benefactor, the nymph Indís Oathdír and her family. The girls get motion sickness upon landing and set up to do some recon. Flora and Galadwen detect the tear in the space-time flow and seem to know its significance. Nearly everyone ponders why weren't all eight of the Winx and Roxy's daughters sent to the past but five; they also express their hopes and motivations for the mission. It's revealed that the bronze dragonflights didn't approve of the endeavor and that Diaspro was involved with the queens' assassination.
- Capítulo 7: Bloom despairs at the laziness and utter overreliance on the Winx her students at Alfea show, thinking them naïve for not training harder for when (not if) a new dimensional menace arises. It's revealed that Queen Daphne has been missing for a while. Altalune infiltrates Alfea to kidnap her mother and Stella, with Trisha on call for backup. As Trisha predicted, the plan fails and they are both discovered by Alfea's staff. After learning about the Bad Future that awaits them, Headmistress Faragonda suggests they five go undercover in Alfea as transfer students. It's revealed that Galadwen's youngest daughter Kælmillë got lost in Tanaris' Caverns of Time six years ago.
- Capítulo 8: Galadwen visits the Oathdír family home to discuss several topics, such as their next move against Eudora, lore about Magix's creation, and the Great Dragon's nature. Three days into their stay at Alfea, the mission has stagnated, so the sisters propose brutal alternatives thus initiating an argument. Gilliam suspects her mother Flora is onto them. Stacy is approached by Galadwen from the past and gets info about environmental restoration. King Sky finally realizes his daughters have embarked on an extremely dangerous mission. It's revealed that Stella and Bloom were assassinated in a Romanian forest with the Shaab Stone being involved.
