Horrible.Webcomics and SoBadItsGood.Webcomics both list Sonichu, so I think the answer is yes.

It's OK for a work to be on both lists. So Bad, It's Good even says "Nonetheless, don't be surprised when you come across some items that wind up on both lists, such as Big Rigs: Over the Road Racing or Soulja Boy's song, 'Anime.'"
Keet cleanup
Both lists are saying "this is not a good [animated film]," though they're saying different things regarding its ability to entertain or be enjoyable. Unless there's proof that the same troper added the work to both lists, it looks fine and not necessarily contradictory.

They're subjective, but can something be both listed as So Bad, It's Good and So Bad Its Horrible? Dream Come True is listed as Good on its YMMV page yet its on a Horrible page as well.
