  • At the end of the Christmas Special, Agent K receives the first edition of Charles Dickens' A Christmas Carol. He cracks a smile, and looks like he's about to tear up for the first time in ages.
  • At the end of the series, J says "I'd make that Medal of Honor look good" after MIB works with the President to save the world from the Ixions. K answers "I know you would."
  • "The Sonic Boom Syndrome" has a Cold Opening in which J and K are running through a dark sewer, apparently chasing some beastie. Turns out they were the ringbearers for an alien wedding. Awwwwwww.
  • The one time K actually calls J by his name is very heartwarming. Especially J's reaction.
  • The episode "The Head-Trip Syndrome" has J mess up using alien technology to become super smart, but his brain will blow up. K and MIB try to find a way to save him, when it turns out someone is using time travel to erase the MIB. K suggests with them gone J will be healed and back in the NYPD. J only needs a second to think about it before saying that's not an option.
    • Another one that happens at the end of the episode as a result of time travel. The Villain of the Week for this episode was a paranoid conspiracy nut named Edmund. He accidentally found out about MIB and searched for a way to destroy it because he was bigoted against aliens and believed that by stopping First Contact then aliens wouldn't be on earth. At the end of the episode his plans are undone and he is neurolyzed by Kay to forget the MIB exist and that there were no aliens on earth with Jay telling him that "Nobody likes a bigot" before he's sent through a time portal. When the end is shown of the picture of the first contact with all of MIB's founders, Edmund is in the photo with the group smiling. The implication being that Edmund was sent to the instant of first contact and met the aliens going from an alien hating bigot trying to destroy MIB to one of the founding members of MIB trying to foster good relations between Earth and other worlds.
  • In "The Little Big Man Syndrome", when an Arquillian was brought to MIB headquarters, they go to the kitchen for some coffee, but when he asks for decaf, the Worm Guys mock him. But later, when it looks like Arquillia is about to be destroyed, the Worm Guys bring a cup of decaf coffee.
    Worm 1: It's decaf...
    Worm 2: Just the way you like it...
  • Towards the end of "The Neuralyzer Syndrome", an accidentally neuralyzed Kay goes to his boyhood home, giving a proper farewell to his father before returning to the MIB.
    • Rather than being angry at K for being gone for years, K's father asks if J and L were the people who took his boys away. K defends them and says they're family.
    • Mixed with Tearjerker, K ends up having to have his memories wiped to restore him to his present self, with J having his memories of the event removed as well so as not to miss the teenaged K. At the end, K finds something in his jacket, which is a framed photo of himself and his father by the Mustang that they both had loved(which J had noticed on the wall), a final parting gift his father had given him, even though they wouldn't be able to see each other again.
  • The aliens in "The I Married an Alien Syndrome" try to increase Earth's temperature to make it more habitable for them. They inserted deep cover agents as part of their plot, but one fell in love with a woman and married her. He helps MIB save the world, but when it's all over, he knows he has to confess the truth to his wife and fears how she'll react. The scene then cuts to a hot sheet headline: "I married an alien - and I love him."
  • In the "The Heads You Lose Syndrome", Kay's first instinct when Jay got injured is to protect him from the falling window glass which Alpha escaped through. Judging by Kay not hesitating for a second to blast Jeeb's head off and man handle him, hurting Jay is a mistake Alpha will regret.
  • In "The Star System Syndrome", Space Demon (an Alien Expy), after being out of work for years, is given a chance to do a buddy flick with one of his rivals, Annette (a Teletubbies Expy) whose former friends were the Villain of the Week. The two seem against it at first, but soon are onboard, with Space Demon happily carrying Annette from the studio and the pair of them discussing the plot.
  • At the end of 'The Sardines and Ice Cream Syndrome' the mother alien names her newborn Jayalot after his surrogate Agent J.
  • In "The Zero to Superhero Syndrome", an unregistered alien being uses his inherent abilities to become a superhero, though his wife constantly tries to convince him to stay under the radar. When he ends up being caught after helping the Men In Black bring in a criminal, J's testimony keeps him from prison, but Z says he has to deport him. However, Z gives him an option of returning on the first of the year for a residency, as long as he keeps out of trouble. The alien asks his wife if she'll wait for him. She says no...only to reveal she's coming with him and they'll return to Earth together when the time is right and the pair embrace happily.
  • J’s relationship with the worms.
    • In the Take No Prisoners Syndrome, J admits he wouldn’t have been able to rescue Zed and K without their help.
    • In the Bye-Bye Worm Syndrome, J was initially happy that the worms were going to be deported back to their home planet, but admitted to K that he was going to miss them. Near the end of the episode, they performed a Heroic Sacrifice for J, and are moved by the grief he expressed about their apparent demise.
    • In the Future Is Not So Bright Syndrome, a time-travelling J encounters the worms’ descendants while being held prisoner and lies about their ancestors being agents of MIB to boost their morale. They end up helping him overthrow the evil worm that enslaved the Earth, and J thanks their ancestors by giving them Jeebs’ coffee machine, much to the latter’s chagrin. The worms even promise to repay J, who responds that they already have, much to their confusion.
