While they were physically stronger than the Turtles, they were DumbMuscle who were too incompetent to be a threat. As the turtles in these films already have SuperStrength, Bebop and Rocksteady are even stronger and more violent, easily tossing cars out of the way while on a rampage. And while they are still idiots, they are somewhat more competent, presumably because this Shredder won't stand for failure.
