Crossover with The Powerpuff Girls. I've had this stewing in my brain for about half a year, and thought over about three or four variations on this scene, before deciding to go with this one.
At last, the culmination of Shinji's dream. For ten long years, he had worked tirelessly for this day. Almost as literally as could get, he was but one step away from seeing his dream to fruition.
He took a moment to recall how he'd gotten where he was, and after a moment, began to weep. Shinji slowly withdrew a semi-automatic handgun from his desk drawer and loaded a bullet into the magazine, before lifting it to his own head.
Tears of shame and regret running down his face, Shinji murmured, "I'm so fucked up..."
A gunshot echoed through the second floor laboratory, and Shinji's body crumpled to the ground.

Confusion. Betrayal. Anxiety. These were the emotions flooding through Shinji's heart.
He hadn't really wanted to come to this strange place and meet his father, but he had done exactly that, out of a faint hope for... for what, exactly? Reconcilation? Forgiveness? Even Shinji himself didn't know what he'd come for anymore.
And yet here he was: a hundred miles away from anything safe or familiar, stuffed inside a giant robot he'd never heard of, shoved in front of a monster to fight, and without any idea of what he was supposed to do.
For what reason? For that girl he didn't know, whom his father would've sent to die if Shinji refused to pilot?
It was a noble sentiment, Shinji supposed, but he certainly didn't feel particularly heroic or noble.
He tried to make Eva move, tried to do what he was told. But he couldn't. His defeat was inevitable. His mind wasn't focused, and in all honesty, his heart wasn't in it.
The monster, which the NERV staff had called an Angel, struck Eva with energy blasts, making Shinji feel like his skin was going to burn off.
As he began to lose consciousness, he saw a peculiar light streak through the sky. A light of three colors - blue, pink, and green.

Would read it only if it was a deconstruction. I'm not a fan of Western cartoons.

Is it a deconstruction, you ask?
Erm.... I actually don't know. Maybe? I can at least assure you that it isn't what one would normally imagine from an Eva/PPG crossover, last time I checked there weren't any. So can you really deconstruct the conventions of a crossover that's never been done before? Or, what, would that be Unbuilt Trope?
I mean, it does start with the main character attempting suicide, and continues by relaying the story of how it came to that point, before then concluding afterward. Would one normally associate that with a "kid's show" about Badass Adorable Artificial Human Action Girls using their ultra super powers to fight crime and Kaiju by inflicting horrific - and awesome - Family-Unfriendly Violence upon them?
Incidentally, I'm only a fan of older Western Cartoons - stuff like The Powerpuff Girls, Samurai Jack, Gargoyles and the assorted 90's comicbook superhero animated adaptations (and of those, Spider-Man: The Animated Series is my personal favorite).
Mine is Iron Man. It was my first (and until the movies, only) taste of the franchise.

... So wait, what was older Shinji about to do in the Utonium household? It can't be that he's the one who'd create the Powerpuff Girls, because they're right there in the subsequent scene in the past as his younger, inexperienced and outmatched self falls to Sachiel.

The most powerful living Stand user on record, his ability, Star Platinum, is said to be able to stop time for what Jotaro perceives as two seconds. The Speedwagon Foundation appears to be preparing for some sort of calamity, and has reached out to W.O.O.H.P. in search of a partnership, the details of which have not yet been discussed.

I'd imagine that the nature of the Megazord as this awesome weapon powered and operated by five people working together that against an Angel it would actually start to generate an Anti-AT Field that cancels out the Angel's best offense.

If we have a male protagonist in a world where it doesn't matter whose soul powers his Eva, whose would be a better soul in your opinion: one of the scientists who designed and built the Evanote or a Morality Pet Ill Girlnote ?
The latter, while interesting, would also pose the same problem as the one that befell Shinji in the pre-Rebuild expanded universe: being the focus of attention for too many girls (even though the protag only ever shows romantic interest towards one and said girl is the only one who shows romantic interest towards him). Plus, the protag already has a Morality Pet and gains a second one throughout the story; a third one would be pretty redundant.

Nerv as a high school (or even an elementary-middle-high academy, for comprehensives) instead of a UN-sanctioned "special agency": Would it be "public" (reflecting its funding by the UN world government), "private" (empahsizing its de facto operational independence from any governing body, barring Seele's leaders), or some other type that I haven't heard about?
Tangential question: Can a school be owned by a non-profit foundation and still not charge its students any significant fees?

The argument Shinji only shows Romantic Interest in one person is hard to sustain when at his age pretty much any interaction can be construed or misconstrued as showing a romantic interest. The definitions are much wider at fourteen.

Wasn't talking about Shinji above but still, have you looked at the extended canon? Four girls are after Shinji pre-Rebuild and that's not counting whatever Misato may or may not have towards him.
Also, idea of the day. A freak BROB bodyswaps Asuka Langley Soryu and Shinn Asuka. What happens?

Shinn goes apeshit and murders the entire EV Averse, Sohryu tries to do the same to the SEE Dverse but can't quite pull it off due to inexperience with a Humongous Mecha control scheme more involved than "think at it"?
If Unit 02 still works for Shinn-in-Asuka's-body, sure. But with the reverse, I think Durandal would have Asuka-in-Shinn's-body sent to the PLANTs for a thorough interrogation, mostly regarding technical details of the Evas.
I disagree with Asuka being useless. Sure, she never used a mobile suit before but as soon as she knows what does what, she'd adapt her anti-Angel melee aptitude pretty quickly - not to mention that ZAFT R&D might be able to throw together a prototype psycommu if they hear from her that it's possible and worth researching.

No, I don't think Unit 02 will work for Shinn at all, on the sole basis that Kyoko-sama will know that it's not her daughter in there, but in fact a guy in her daughter's body. It would be very understandable for her to go apeshit-berserker on everyone's asses the moment Shinn tries synching with her. Worse if the bodyswap happens in the middle of either a synch test with Unit 02 or a live battle, because 1) that would mean her daughter would be ripped from her in the middle of an intimate psychic link (even if Asuka herself isn't aware of the link's intimacy), and 2) it's practically guaranteed that she'd assume that Shinn has either kidnapped her daughter through some sort of super-tech (hey, this the NGE-verse where the existence of souls is scientific fact) or is collaborating with the kidnapper.

Shinn is a Coordinator with ambiguous Psychic Powers, and besides that is pretty much the strongest example of Unstoppable Rage in the Gundam franchise.
No input on the school thing.
