- A mercenary (either Subaru Natsuki or Melissa Bergman, possessed by the spirit of Phosphophyllite) becomes a professor in a military academy where they join one of three different houses with Isuzu Sento, Naofumi Iwatani or Yuri Katsuki as their heads. They are the son/daughter of Solid Snake, a Retired Badass called on to pick up his lance and fight once again.
- Isuzu's house consists of her loyal strategist Kamina; Celenike Icecolle Yggdmillennia, a princess of a nearby island kingdom; Galahad, a sleepyhead magic scholar; Tsubaki Kurogane, an orphan songstress and the only commoner in the house; Lester, a brash fighter who hates evildoers; Glasses, a proud noble who fancies himself Mitsuru's rival; and Nina, an extremely agoraphobic archer who loves gardening and embroidery.

Crest researcher Teppei Kiyoshi and sexy nurse Taki teach the two houses not selected by Subaru/Melissa. Sandy Cheeks is a Master Swordsman and one of I-No's most devoted followers, Kazuo Tachibana is a freelance bow-wielding Cold Sniper, Mikazuki Augus is a servant boy who looks up to I-No as much as he worships the goddess, Rimururu is Excalibur's Super Gullible little sister, Gangrel is a joke-loving knight who looks up to Solid Snake, Shikkui Makabi is an old knight from Faerghus who loves cooking and fishing, and Aoki is a cheerful security guard who says he never has anything to report.
- Outside of the church, Rudolf Von Stroheim is a fearsome masked knight with an insatiable bloodlust.
- Underneath the church, Yuji Itadori leads a village of outcasts and rejects driven away by those who dwell on the surface. His friends are Malty Melromarc, a magic prodigy, proud viscountess, and war orphan; Kuroyukihime, a pessimistic dark mage who attracts monsters; and Takeshi "Gian" Gouda, a brawler with a bounty on his head. Said outcasts are helped by priest Sampo, who happens to have more than a few skeletons in his closet.

While in pursuit of Snake's mercenaries, Denki/Miko saves Isuzu, Naofumi, and Yuri from Edmond Honda's bandit gang and is (briefly) invited to the military academy, where they save Midori from Nemu's dungeon.
- If Denki/Miko decides to help Isuzu, they assist her in purging the traitorous Goryomaru and Sagat from her court, and the two rebel against I-No's church and incite a war in pursuit of Goryomaru and his followers.
- If Denki/Miko decides to help Naofumi, they assist him in stopping a coup instigated by Shino Aburame and Nami. Once Naofumi accepts his crown, he moves to protect I-No and her loyalists from Isuzu's empire's aggression with the help of Sakyo's father Yukitaka Akiha.
- If Denki/Miko decides to help Yuri, they help him hold back an invasion from Chongyun with the help of Tohru's older brother Teba while also dealing with the side effects of the war against Isuzu's empire.
