Custom titles are applied to the wiki word in every namespace, yes. This is working as intended — just that "as intended" isn't quite what you want.
I would recommend moving the work to WesternAnimation.Justin Time 2011 (which would be custom titled to Justin Time (2011)).

So there's a trope called Just in Time, and a show called Justin Time (note the pun; it's two words). However because they're both spelled exactly the same in formatting the show Justin Time gets rendered as Just in Time on the page title.
