Hmmmmm... I remember that Shadow Of The Colossus had some nice themes; the last boss theme is rather ominous but also has that creepy, kinda empty, atmosphere.

Parts of Delirium Cordia by Fantomas could work, I think, but parts of it is a bit too intense for that kind of usage, plus it's all in one long track, so I guess it's a little bit unwieldy. Slug Bait by Throbbing Gristle is shorter, well, seven minutes, but fits the bill, I'd say.

From Alien Vs Predator's soundtrack come these three pieces, heavy on ambiance and ominousness. Maybe a bit minimalist, though.
The Terra Tower or Tower of Geddon tracks from Chrono Cross might work, and I've always liked Eternal Darkness' "Ashes to Ashes" too. Oh, and "Whark Room" from Riven.
And... well, there used to be a Silent Hill 4 remix called "16121," done by a chap named Sefiros and hosted on VGMix. I thought it was lost when the site was killed, but it looks like some Russian fansite has it for download.
