That's the bait. The event pretends to be some kind of PvP event, when in reality you have to play both sides. It becomes more obvious when you realize one ladder has Chacha's ascension items and the other has the item you need to buy extra copies of her.

The mechanic is just whichever side gets the bigger boost through players doing each side’s free quests at the end of a match nets more rewards on the point ladder

Generally that's how it's supposed to go, in practice, the free quest with the best mat drops is going to get farmed the most and subsequently get more points.
like IIRC the Shinsengumi basically dominated one battle because their free quests had gears a-plenty
