** The scene with the ice cream girl is suggestive to say the least. However, it appeared only in the trailers and TV spots.
** During the Rap Battle, one of the seagulls swears, which is censored by a bar and dolphin noise.
** Plankton's code name for Karen earlier in the film is "''laptop''", which she considers demeaning.

* MacGuffinGuardian: Beyond traps, the magic book the Burger Beard is seeking is also protected by its previous owner, in the form of an animated skeleton.

* FreakOut: [=SpongeBob=] briefly loses it when [[spoiler:Plankton tells him that it's his fault that they fail to get the secret formula back and throws insult after insult at him.]] This, coupled with the dystopia surrounding him, causes him to start screaming, kicking a trash can, collapsing to the floor, and start [[ArsonMurderAndJaywalking mixing garbage with recycling]]. He snaps out of it, and [[WhatHaveIBecome realizes that he's just become a savage like everybody else]].

* DemBones: At the beginning, Burger Beard finds the book he covets on an island full of traps, in the hands of a skeleton sitting in the middle of the jungle. However, when the book is taken, the skeleton promptly animate and defy the pirate in GoodOldFisticuffs.

* BowelBreakingBricks: Squidward inks himself when [=SpongeBob=] and his friends are sent to the Pelican island, which is portrayed as something like a potty accident.

* BridalCarry: A gender-flipped version in the scene when the gang are on dry land and are crossing the road trying to avoid the bicyclists and skaters and Sandy carries Squidward in her arms to safety. Squidward explains why that happened:

* MythologyGag:
** In ''WesternAnimation/TheSpongeBobSquarePantsMovie'', a deleted scene (storyboarded but not animated) revealed that Sandy was planned to make a cameo appearance on the surface world as a real squirrel. Come this film, and Sandy dons the appearance of a real squirrel in her superhero form.
** Burger Beard's food cart is called the Barnacle Burger, which was an early name for the Krabby Patty.
** Squidward inking himself when he's nervous was originally going to be a regular gag on [[WesternAnimation/SpongeBobSquarePants the show]], but they could never find a way to do it properly until now.
** Squidward's Interpretive Dance during the credits is the same one he used in the Krusty Krab talent show.

* TooSoon: InUniverse. When [=SpongeBob=] and Plankton are overlooking the ruined Bikini Bottom, Plankton jokes that it should be renamed "Dirty Bottom". [=SpongeBob=] reacts in disgust and Plankton quickly agrees that it's too soon.

** The ad also played on CBS at least once every commercial break. (For the record, CBS is not owned by Viacom, but the two share the same parent company.) It doesn't help matters that, in a manner similar to the episode "Sailor Mouth", the ad shown on the channel had [[SoundEffectBleep dolphin noises]] placed at inappropriate times throughout the ad.

* TokenEvilTeammate: [[spoiler:Plankton, being a superhero, is fighting alongside the protagonists in the climax. After they beat Burger Beard, he has the chance to take the formula for himself. He does consider it, but ultimately gives it back to Krabs. Granted once [=SpongeBob=] returns the group home, he goes back to his usual villainy but by this point, it's just routine.]]

* TrailersAlwaysSpoil: One of the trailers clearly shows [[spoiler: Plankton as Plank-Ton]]. Even worse, the DVD cover shows it too.
