Peter has very valid reasons for trying to dissuade Neal's obsession w/ Kate, and he was in no way responsible for her death as he couldn't have known about the bomb (it's also implied the plane was a trap from the start, Peter saved Neal's life by showing up). Mean, Elizabeth being genuinely kidnapped is not comparable, as there was real danger and Neal WAS partially responsible for covering for Mozzie and pissing off Keller.
