Tomo and Torako are police detectives who end up over their heads in a conspiracy. A few characters from the canon of each show (mostly Azumanga) make their appearance, but the story is populated mostly by loads of original characters who are all completely believable and play just the right role in the story allotted to them. The writing simultaneously juggles the helming of a terse-yet-descriptive Dashiell Hammett sort of style, the author's own style, snappy dialogue, and a sprinkling of the occasional good old-fashioned Mind Screw, and does it very deftly. The plot is absolutely riveting and suspenseful, and the mystery is a legitimate puzzler. The development of the relationship between the two partners is pitch-perfect, and the other canon characters are handled beautifully, as we get to see what their lives might be like a decade or so down the line in a world that's... not so friendly. The whole thing is just aces.

Aww, did I hurt your widdle fee-fees?I consider myself fortunate to have read some more-than-passable fanfic, if not bordering on Better Than Canon.
An early highlight was Atonement, a Silent Hill 4 fanfic by Feriku. Sadly, she (?) seems to have gone on a hiatus for some time now. All of her stories are worth looking up.
Atonement is a sequel to Silent Hill 4. It brings Walter Sullivan Back from the Dead to go on a quest with a reluctant Henry to find his mother in Silent Hill. Originally, it was planned to be a comedy, and it shows in the first few chapters, but it becomes something more serious and worthy of the Silent Hill name. If you had any sympathy at all for Walter, and let's be honest, it was hard not to, Atonement is worth looking up.
Another good author is LabyrinthDweller, who also writes good Silent Hill 4 fanfic. Her Henry is the cutest, most moeh~ Henry ever. She portrays him as pathologically shy, if not downright phobic of interacting with other people. Of particular interest is Trace of Rouge and Word to the Wise.
I liked it better when Questionable Casting was called WTH Casting AgencyI'd like to specify that by "funniest" I meant "funny because it meant to be funny and succeeded", not So Bad, It's Good.

The Framing Device falls apart pretty quickly, but the author does a good job of creating a believable personality for Minato, and manages to make the ending even more heartbreaking than in canon.

DOUBLE K is a fancomic,but its Kamina is Kamina, with just a dash of Miami Vice. A smidgen,even.

Fight smart, not fair.TiberiumWars and NobodyDies (though really only in the first two seasons, though it has been getting better of late. Somewhat) both have pretty good writing. It helps that the latter is written by, IIRC, a man teaching English at a South Korean University.

This Regular Show fic. The writing and storytelling is simply gorgeous. It is one of the best fanfics I've ever read, and one that desperately needs more attention. Even better, this is the first fic the author has ever written. I'd be proud to recommend this to any Regular Show fan or fan of great fanfic writing.
Perhaps I'll create a reccomendation page for this when I have time. If someone else wants to, though, go right ahead.

Ran Mouri has many times suspected Conan Edogawa to be Shinichi Kudo, but now she's willing to do whatever it takes to prove it. Excellently written and pace, showing the strife that Ran goes through as she realizes the reasons for Kudo's deception, culminating in a final chapter that showcases the new status quo after the big reveal. Canon, eat your heart out.
Jerusalem is pretty good.
I've seen a lot of professional-quality Battle Tech fiction. The Wobbly Guy's New World Order and its tragically uncompleted sequel, Dave Waino's Suomi Warders series and some of its cousins over on DSC. There's also a story that got lost somewhere in the depths of the interwebs, The Littlest Elemental, that I'd nominate instantly if I could.
But the fandom died away in the face of the license' new owners and Catalyst couldn't quite manage to save it. It sleeps now.
