Maybe it's just because I'm still bitter about how Nintendo handled the whole thing, but I say leave 'em in.
It's a weird case because as far as I know the fan patches are restoring what the project's creator wanted to do but couldn't because his hands were tied, and not fans just adding a mod because they thought it'd be cool. It's a different order of business from discussing bizarre Skyrim mods that put Thomas the Tank Engine into the game or whatever; it's closer to discussing a director's cut that the director talked about but couldn't create because of legal reasons, in my mind. Something more like the discussion of the Recobbled Cut of The Thief and the Cobbler.
I thought it wouldn't be a problem to mention those examples due to those patches being Approved By God and such. But seeing as my entries didn't get deleted, I actually have zero objections to your decision.

Should fan patches (such as 1.4) be discussed on this page?
Even though AM2R is a Fan Remake, we don't usually discuss fan mods on the main work page. For example, Project M has received several unofficial mods (such as playable Ridley or multiple Ganondorf movesets) over the years, but these are not mentioned on the main trope page because these were not made by the original Project M development team.
