This question is confusing to me. In the example text, The First Movie is an adaptation of The Birth of Mewtwo. In your summary of events, you say it is the other way around.

Let's get the facts straight first:
- First there was Pokémon: The First Movie, which was the first movie in the Pokémon anime series.
- To promote the movie, an audio drama, Pokémon: The Birth of Mewtwo, was made as a prequel and aired before the actual movie's theatre release.
- For the home release of the movie, part of The Birth of Mewtwo was adapted into an animated segment that was added before the beginning of the main movie.
So the question seems to be, does the example go under "the main anime" due characters from the audio drama being Adapted Out of the animated segment based on it, or does it go under "adapted from the anime" because because the original audio drama is a derivative of the anime?

Neither. The first heading is poorly named, describing the changes from the game to the main anime. It should be under its own heading, for adaptations from the radio to the main anime.

This example is on the Adapted Out Pokemon page:
I moved it from "adapted from the anime" to "the main anime" because it's about how characters from the radio drama were Adapted Out of the anime. It was moved back to the other section because it's a derivative of the anime... So where should it go?
