Well, the Rod of Remorse thing she carries has weight equal to the sins printed on it so she has to be at least as strong as the most evil one person could get up to in a lifetime. Plus, she hits you with it until you repent which I imagine is a lot like getting hit in the face with your regrets repeatedly.
Interestingly enough, the Perfect Memento lists her threat level as extremely low. For all her power she is exceedingly unlikely to attack. Unless you're a playable character.

It seems that she considers extenuating circumstances.

And it seems that it's possible to lie to her and get away with it so she's not omniscient during judging.

I thought the forbidden template included Eirin's shady new drug, not Marisa's.

It's never explicitly stated that it was Eiki that scared Yukari. Or implicitly, really.
I'd assume Eiki and Yuyuko at least kind of get along; they have a working relationship with Yuyuko being allowed to manage the Netherworld rather than someone that's actually part of the Celestial Bureaucracy.
