A lot people ask "what happened to Mega Man and friends between series", but I ask "what happened to technology between series?". 21st century is close to Reploids anyway since Robot Masters are sentient and have personalities, they just have limitations to them and lack free will. When X was discovered in the 22nd century, we're back to mostly mindless Mechaniloids. Dr Cain found X's lab when he was researching fossils, so unless Light stored him in some sort of desert what happened?! Was there some sort of societal collapse? Did the writer's seriously not think robotics wouldn't advance in 100 years?
I've often thought that the X series probably needed to be an alternate timeline like the Battle Network series.
A timeline where instead of making Mega Man and the robot masters, Light kept plugging away at the X project.
There's a lot of inconsistencies between Classic and X that really were never intended to be dwelled deeply on.

According to this Zero aand Wily were connected as early as 1993, before Bass was a thing. Wily based Zero on Protoman's design, died as soon as Zero was completed, and the virus turned Zero good because he was originally the baddest of the bad.

According to the Rockman Zero Collection Timeline, Dr. Light made X with a perfect virus countermeasure because of an unknown computer virus of alien origin that caused robots to become violent and riotous. This virus is rumored to be a precursor of the Maverick Virus.
