That page is not about the controller. It's the train Tooling up after having been squished.
The controller spirit may also have been merely weakened and in need of a refuge. However, it was damaged in the forest, outside the barrier. Maybe it's alive, but Doc and Co would have no way to know or to find it.

New theory: the Bad Thing that Isaac did was to injure Peekaboo by accident. The only blank Bedsheet Ghost-type spirits we've seen are the ones who lost their memories after they got eaten by the bat-grudge in the first chapter. Isaac did something that nearly destroyed Peekaboo; he just barely made it through, but at the cost of his memories. Dimitri has been avoiding him since then because it's basically personality-death and it was too painful seeing the remnant of his friend.
Also theory: Peekaboo's power is being a creeper. He is Peekaboo. He sees you. He always sees you.

I think the "are you mad or scared?" thing matches with the loss of identity theory. Peekaboo is a spook ghost by concept, it seems, given the typical spooky toys/clowns in his realm. So if he got damaged and lost his memory, retaining only barest principles of personality, he could think that he had scared his medium out of communing with him.
Ok. I'm about 80% certain now that Dimitri is a spectral.
I have a message from another time...What gave it away - his manipulation of Spectral energy, that he talks to a Spirit in Spirit Time (or whatever it's called), or something else?
On the topic of his powers though, I think that it's just body manipulation (or something functionally equivalent to that). The hand vibrating trick was just that - I think he was vibrating/shifting his hand around fast enough in a specific direction to deflect the ball when it touched his hand.
He's probably a Medium (we've seen nothing that would qualify for his tool), and given the powers and that they seem to require some level of conscious control....I can understand why he might not want to deal with that world if at all possible.

And Isabel's grandfather remains an inflexible jerk when it comes to his precious spirit marshal arts style.
And as noted earlier Isabel is still amazing at using a spirit's powers in a fighting situation. Even Flip-Flop thought his powers were useless.
