- Beam Me Up, Scotty!: The anime has Phantom 416 telling Sora that he's going to take something important away, while in the game it's Chris who says this. Both are referring to someone different.
- The Other Darrin: Kappei Yamaguchi was Ran in the games and Drama CDs. Soichiro Hoshi, who already does Sunao, does Ran in the anime, making his voice a little higher and effeminate to differentiate the two.
- Dawson Casting: Inverted in the anime, with the Time Skip ignored and the chibis aged down to 12 or 13.
