- What is the ultimate purpose of creating Ellis/artificial witch? Even though she has a few extraordinary capabilities they don't seem to be too useful. They make her a Glass Cannon at best.
- An attempt to make a Super-Soldier? Not every experiment pans out the way you want it to, after all. And it did create L.A., too, and he was a One-Man Army against most of the mooks he was up against.
- That big Swirly Energy Thingy Ellis created in the penultimate episode bears an uncanny resemblance to the Combine portal. Was Ellis supposed to open a pathway into some other universe or different plane of existence? The teaser scene of that floating island in void in the Bait-and-Switch Credits seems to hint towards that.
- Why on Earth did Rosenberg provide L.A. such lethal weapon? Considering how much a chessmaster Rosenberg is, didn't he stop to think that L.A. might actually use it against him? Especially considering those two don't get along wery well.
- How did Rosenberg declare Ellis a bounty in the state of Mexico when he's an US citizen? There's a reason why any law enforcement is only competent within their country's borders. Sans Interpol of course, but those don't seem to be involved in this case.
