* CanonWelding: ''Chronicles'' reimagines the Fourth Great Civilization from ''Videogame/SonicBattle'', which created the Gizoid and then vanished from history, as a clan of Echidnas rivaling Pachacamac's people from ''Videogame/SonicAdventure''. [[{{Retcon}} The game changes]] the reason for their demise, as Prof. Gerald suggested Emerl destroyed them in ''Battle'', but instead they were banished to an alternate dimension with other civilizations. Nestor the Wise [[FromACertainPointOfView re-frames]] their supposed destruction as being brought to the cage as a punishment for growing too powerful and dangerous.

* PointOfNoReturn: The game repeatedly locks you out of earlier content as the game progresses, though usually with warning. Entering Metropolis in Chapter 5 locks out the first half of the game, Metropolis and Angel Island turn into Metropolis Ground Zero after Chapter 5, the Twilight Cage cannot be left after entering it at the end of Chapter 6, and TheVeryDefinitelyFinalDungeon prevents you from returning to the rest of Twilight Cage.

* YearOutsideHourInside: Time passes faster in the Twilight Cage dimension. [[spoiler:This come back to bite our heroes by the time they get back, as Eggman had plenty of time to conquer the world with nobody to stop him.]]

The game took heavy inspiration from the [[ComicBook/SonicTheHedgehogArchieComics Archie Comics canon]], [[ScrewedByTheLawyers causing a legal situation]] with writer Creator/KenPenders[[note]]who claimed to hold ownership over vast swaths of the Sonic multiverse. While he lost all cases against Sega and other parties aside from Archie, Archie's incompetent record-keeping caused the courts to rule in Penders' favor over characters he explicitly created during his time as a writer, leading to Archie and Sega forcing a SoftReboot on the comic in 2013, before Sega finally cancelled the Archie run in favor of [[ComicBook/SonicTheHedgehogIDW a wholly new continuity]] a few years later[[/note]], though Sega ultimately won the case, but Bioware itself had been bought by Creator/ElectronicArts during the game's development, making it unlikely they would've ever developed the sequel to begin with even if the legal problems hadn't arisen, and Sega never announced who else would be developing the sequel either.

* CanonDiscontinuity: Due to legal issues with Creator/KenPenders, the closure of Bioware's handheld division, and the SequelHook, ''Sonic Chronicles'' has been declared out of continuity by Sega (the Encyclo-speed-ia even refers to it as a "[[https://www.reddit.com/r/SonicTheHedgehog/comments/rlsv7z/the_fact_its_confirmed_makes_it_hurt_more/ noncanon adventure]]"). It's not a typical Taste of Power in that you don't start out with him, but he does leave the party about halfway through the game.]]

* AbortedArc: Shade's motivation is to return the Echidna to Sonic's world. Despite this, she just leaves with the gang to the world in the final story with no word about being the last Echidna of Nocturnus.

* DummiedOut:
** Farfinkle, one of the viral Chao, cannot be unlocked in the Japanese version of the game. This involves a GameBreakingBug with its special ability to inflict a random status effect.
** Echidna versions of all the Blue Ridge Zone Sidequest characters can be found in the code, notably Timothy and his father. There's also an actual child named Timmy, along with dialogue to match that fact.
** There is also a robot echidna with an arm cannon, along with art for items.

* GetOut: near the end of the game, Amy wants to talk to Sonic privately. Everyone can't seem to understand why (except maybe Rouge). This prompt an annoyed Amy to shout "GET OUT!".
