Ok, who let Light Yagami in here?Shinichiro Josaki. I could see him rampaging across the region, taking the data of various trained Pokemon and then smashing their Pokeballs/PCs and or organizing the kidnapping of trainers for the same purpose.
In the game world, I doubt he'd be much of a threat without joining the local villainous team, which would take away some of the luster if you're trying to make him seem like a big deal, doubly so in Special/Adventures series, where I imagine most of the main trainers would just dump their teams on his Deathmon and then backhand him themselves if he didn't have some team rocket like support structure.
In a comedic work like the Pocket Monsters manga, though, he'd be great and he'd be the perfect tricky but beatable antagonist with his Deathmon to teach The Power of Friendship and teamwork to on the show.
Analogman would be a good antagonist for every version of Pokemon that comes to mind. In can see him hacking the Pokeballs and storage system to attempt to make Pokemon his slaves, a good deal of them resisting, again due to the power of friendship, him pulling out Mugendramon on Ash N Co, who are horribly slaughtered...no wait, they are saved by Mewtwo! The then strongest Pokemon vs the then strongest Digimon! One created by bio-engineering, the other by the stealing of cybernetics. Perfectly contrasted, dead even, their battle threatens to destroy some major landmark/city, Ash breaks the stalemate by causing a mega evolution! The officer Jennies send Analogman to jail!
Parallelmon jumping through the various Pokemon continuities, consuming trainers with it's absorbent bang to increase its strength. Ash's anime friends trade stories with their game counterparts inside Parallelmon's stomach. In the end collaboration from Ash, the protagonists from the X&Y games and the player team from Pokémon Super Mystery Dungeon put it down and turn everything back to how it should be.

Rainer from Gundam Build Fighter, though he's more an antagonist than an actual villain.
The only Digimon Adventure villains I would consider are Etemon and Keramon. Devimon is tempting because of his touch of evil and black gear gimmicks, but at the end of the day he's the starter villain who ended up as fodder for the next season's starter villain. Myotismon would have been okay, I guess, but he's just so callous in killing his own minions I'm not sure he'd work for the lighter tone of the Pokemon Anime(with Shinichiro you could easily pull off Disney Deaths and humans can survive for quite sometime inside Parallelmon) and in the end, he turned into too much of a Peril Roll Over. Ash and friends have no crests to spontaneously hold Venom in place when the prophesied method to defeat him falls short and I don't think anyone wants a repeat of that Belial/Malo thing. The Dark Masters would have been okay too but for all their posturing ended up as nothing but the minions of Apocalymon, who was the very definition of Peril Rollover. Ash and friends don't have digivices to spontaneously contain the destroy both worlds explosion either.
Etemon's kill evolution gimmick would only be relevant in the Pocket Monsters Manga or the aforementioned Super Mystery Dungeon but it could be interesting to see how he uses his dark network gimmick against Ash N Friends and how they deal with it. He also has his comeback as MetalEtemon for a rematch clause, though it's hard to see what would spark it (in his own series, Greymon to MetalGreymon obviously inspired that but Ash doesn't make extensive use any mechanical Pokemon or steel types as far as I know).
Keramon infecting the Pokeballs, storage system, global trade network or such would be really cool, so long as everything shown in The Revenge Of Diablomon, the convoluted unnecessary sequel prequel(did we have a grand finale showing them all grown up or not?), was ignored.(I chose the antagonists I did because I thought they were the most interesting choices)

What would their interactions be like? Though I already imagine what their reactions to Myotismon abusing his minions and sending Team Rocket blasting off after he feels they've served their purpose would be like.

For me, it would be Doctor Eggman. His machines would be a huge challenge for Ash and co. to overcome. And considering that Eggman is a much more effective villain than Team Rocket could ever hope to be, he might actually win against them. The interactions between the two parties would be pretty amusing to watch as well.
