I think Phlebotinum du Jour is a perfectly workable title.
Common usage, means what it says. I'm not so worried about it being mistaken for phlebotinum that's popular in real life, since having stuff that you can rub on things to make the plot go doesn't make sense in reality. But it is related to something that is popular in the real life: the "hot science" that inspires it. I think that makes "du jour" a good phrase to use.
Again, du jour just seems to suggest more "X of the week" then "currently popular X" to me.
I think if we're worried that "popular, fashionable, or prominent at a particular time" shades into shorter term popularity, we're nitpicking.
I think a rename is a good idea. I've certainly heard du jour before but I honestly never really knew what it meant nor had the need to look it up and educate myself. Also, I find Hot Topic Phlebotinum to be a terrible name. The Latest Trends In Phlebotinum is better.

The "long-running universes" bit muddles it a little because we can't tell whether it means the same franchise swaps phlebotina on a regular basis (which would be wrong) or that the primary phlebotinum of the franchise depends on what's popular at the time (which would be correct).
