^Wouldn't the Puppetmaster from Ghost In The Shell kinda count?
There is so much anime out there, with so many different plots, that even the exceptions become numerous.

What I mean is, that as soon as someone nominates an overused plot that doesn't happen a lot in anime/manga, someone else will quite probably be able to name three or more exceptions to that. Meaning that it isn't much of a rule at all.

There's a lot of zombie apocalypse stuff out there if you look for it. One recent one just got adapted into an anime. I think it's called Zombie School or Zombie High or something like that.
There's also the fact that One Piece has done a little bit of everything. In fact, most Long-Runners probably have.
And there's another manga series about a giant-zombie attack. I guess they're not really zombies, but still, it's genuinely creepy.

The reason why I avoid comics like the plague and was drawn to manga was because of the overuse in the former and rarity in the latter.

While it's with a fantasy or sci fi twist, Darker Than Black, Paranoia Agent, and Ghost In The Shell Stand Alone Complex all have what I would consider police procedural elements- probably mostly Paranoia Agent, as the other two are more in the Government Conspiracy genre.

For example, I can't remember almost any type of plot where AI is Big Bad and there is war with robots =P At most there are some evil professor guy with army of robots.
